On March 16, 2016, Digital Homicide's co-founder James Romine filed a lawsuit against video game critic Jim Sterling for "assault, libel, and slander" for releasing negative reviews of their output, starting with a review of their debut game The Slaughtering Grounds in late 2014, and sought $10 million in damages. Sterling had also accused the developers of deleting negative reviews from the game's Steam page and banning users who criticized it. This conflict would go on for almost a year, with the asking price being raised to $15 million at one point, until the parties settled and the case was dismissed with prejudice on February 21, 2017.

There are two unused pieces of headgear in the files of the original Nintendogs games: a chonmage wig (a Japanese male ponytail haircut worn by samurais in the Edo period to hold their helmets in place), and an afro wig. The chonmage has an unused description found in the Japanese version of the games and had all of its assets in the international releases replaced with the data for the Rainbow Wig. The afro on the other hand was finished enough that you can use cheat codes to make a dog wear it, but it does not have any leftover text or item attributes that let it be obtained as an item. It may have been cut from the games late into development due to concerns over racial offense and replaced with the Rainbow Wig, which has a very similar appearance to the afro, but with a rainbow-colored texture instead of one resembling black hair.

The E3 2007 build of the Xbox 360 release revealed that the home console versions were originally meant to have cutscenes fully animated in 3D. A workprint containing these cutscenes shows a mix of finished and unfinished 3D renders and storyboards with placeholder voice acting, with the final game having cutscenes primarily animated in the same 2D digital animation as the show. The Nintendo DS version of the game is the only version that exclusively uses 3D cutscenes.
This build also reveals that the identity of the "sleazy video game producer" featured in Level 5: Mob Rules is Larry Probst, the former CEO of Electronic Arts from 1991-2007 whose name was censored from the script in the final game.

The arcade release of Nicktoons Racing is a modified version of the PC release running on a Windows XP computer bolted into the cabinet. Some modifications are made for the arcade setting, such as a selectable time limit, but the biggest changes are the omissions of the game's opening cutscene, Stimpy from The Ren & Stimpy Show as a racer, and the Gritty Kitty item from that series. While the Race Madness track also based on the series remains in the arcade version of the game, Stimpy and the Gritty Kitty item were most likely removed due to it releasing in 2003, the same year as the adult-oriented Ren & Stimpy: Adult Party Cartoon reboot. The opening cutscene appears to have been removed due to it requiring Windows Media Player, but may have also been removed due to difficulty in editing Ren & Stimpy elements out of the opening cutscene. The removed content is still within the files, and simply disabled.

The game was heavily inspired by SNK's Metal Slug series, a favorite of the Digital Eclipse team. According to their president Mike Mika, Disney Interactive were initially fine with the prospect of a shooting game based on the movie, but when they were prepared to present the game to then Disney CEO Michael Eisner, cautions began to arise about the violence in the game, which was higher than expected. Due to a lack of time, the game had to be shown to Eisner as it was. Unexpectedly, he adored the game and lamented that the other licensed games based on Lilo & Stitch weren't adopting the same gameplay formula:
The Lilo & Stitch movie directors sent a signed poster to Digital Eclipse thanking them for the game.
"[...] we got this whole panic call from Disney and they are like, 'This is going to get cancelled'. And the next day, they called us back after the meeting and they were like, 'He LOVES it! He thinks it's the best product we're doing for Lilo & Stitch and he's really mad the other games aren't doing this.' It was really great and everyone was relieved."

One of the dungeon rooms in the game features children locked in jail cells. The player can free the children by pushing on a spot in the wall, but upon being freed, they will attack the player. Series creator Richard Garriot created this room in an effort to involve players emotionally and psychologically in the gameplay by posing a situation where they alone would have to think and decide whether or not to slaughter children. While killing the children is the easiest way to get out of that room, there are multiple methods to spare the children, such as using the Charm or Sleep spells. The game offers no punishment or reward for sparing or killing them, and since this event had no impact on the rest of the game, Garriot did not care how players resolved it.
This room would spark internal controversy when a religious fundamentalist playtester working at Origin Systems' New Hampshire division discovered the room and became outraged, believing the company was promoting child abuse. Instead of contacting Richard Garriot, he wrote a letter to Richard's brother Robert outlining his grievances with it and his resignation from the company, which led to Robert and his parents arguing with Richard over the phone to remove the room from the game. He defended the room by pointing out that players were not guaranteed to see it out of the 256 individual rooms in the game, that they did not have to free the children in the first place, and that they could spare them and did not have to kill them to either escape the room or win the game. He argued that his family and the playtester were trying to censor what he could do artistically while misunderstanding that the room was not meant to be explicitly offensive, and in the end, the room remained in the final game.

In 2020, to celebrate the launch of Shining Nikki in South Korea, Paper Games released a series of in-game wardrobe items based on the hanbok, a traditional Korean dress. This led to complaints from Chinese players, who objected to the hanbok being treated as a traditional Korean item and claimed that it was actually rooted in Chinese culture. On November 4, Paper Games released a statement supporting the argument that the hanbok was not Korean, and that "as a Chinese company, we want to reiterate that our stance is always consistent with our country China." They also announced that any accounts spreading misinformation about China or trying to insult the country would be blocked, implying that arguing that the hanbok was Korean counted as an offense. The hanbok items were ultimately removed from the game a day later.
This caused backlash from Korean players, who retaliated by deleting the game and applying for refunds for in-app purchases. On November 6, the game was delisted from Korean stores, resulting in demands that Paper Games be investigated for stealing Korea's cultural heritage and closing the service without offering compensation. This got to the point where Lee Sang-heon, a Democratic Party lawmaker from South Korea's National Assembly, called out Paper Games for siding with false claims from Chinese netizens and directing criticism towards Korean users. He also warned that their actions had violated South Korea's fair trade rules as they did not offer refunds and compensations prior to pulling the game from the country.

In the original release of the game, the monster that the player could summon to attack the city was a thinly veiled parody of Godzilla, right down to using the character's iconic roar from the film series; the sound effect is even named "God" in the game's files, furthering the reference. The Godzilla parody is also depicted on the game's box art, gleefully waving at the viewer.
According to programmer Don Hopkins, who notably ported SimCity to numerous versions of Unix, Maxis ended up getting sued by Toho, the owners of the Godzilla franchise; additional details were recounted to him by Maxis CEO Jeff Braun:
As a result of this suit, the monster was redesigned in the v1.2 release to resemble a giant orange salamander. The creature's roar is also changed and the game's box art is redesigned to replace the Godzilla parody with a tornado. In the v1.3 release, the salamander is given a slightly larger and more detailed sprite to fit the revised art style, but its roar (now internally renamed "Monster") is corrupted.

"We never referred to the name Godzilla, our monster on the box cover was a T-Rex looking character, but... a few magazine reviews called the monster, Godzilla. That was all it took. Toho called it "confusion in the marketplace". We paid $50k for Godzilla to go away. In all honesty, Toho liked Maxis, they said $50k was the minimum they take for Godzilla infringement."
