There is a secret code in the Japanese version of the original game. Going into the menu screen and entering Down, Up, Right, Left, Select, Start, Select, Start, B, will cause Toad to appear on-screen and say:

"Secret code found!
Now, let's take a look at your Status.
......Wow!
Nothing's changed at all.
But, what about your experience points......
Nope, nothing's changed.
There's no point in looking for other codes,
and the result will always be the same.
I'll play with you as many times as you like, though......
Secret Code END"

This code would be included internationally for the first time in the game's 2023 remake.

Attachment During the title screen's credits, an infinite lives cheat code involving pressing several impossible button combinations at once can instead be activated by wetting your finger and rubbing against the empty Control Port One on a Commodore 64 keyboard, tricking the game into thinking these combinations are being performed. A large sprite of Maximus Mouse (from the games Summer Camp and Winter Camp) will appear, replacing the giant sprite of Fuzzy that is normally in the background, waving his arms as you rub your finger across the port until he turns grey and the fountain of Fuzzy sprites that normally launches in the foreground instead launch flashing rainbow-colored Fuzzys, indicating the cheat has been activated.

Attachment After beating the Dog Ending, a pair of hidden cheat codes can be inputted when you continue the game afterwards (if these are inputted on the international versions of the game, make sure that the controller type is set to "2"). These cheat codes went undiscovered until 2018, and their effects were previously believed to only be accessible via hacking:

•Inputting Start/L2/Square/L3 will cause a hidden mini-map to appear in the top-right corner. A series of four raw cheat codes can also be inputted to activate different versions of the map.

•Inputting Left on the D-Pad/Left on the Left Analog Stick/Left on the Right Analog Stick/L2/L1/L3 will cause the Save menu to appear, allowing you to Save anywhere in the game.

In 2022, a pair of previously unknown cheat codes for the game were discovered, presumably having been used for debug purposes:

•From the title screen, by holding the R and Y buttons on a second controller, and then pressing Start or A on the first controller, a new menu will appear showing Little Mac versus head profiles of all 16 fighters in the game, allowing you to select whoever you want for a one-off match. After the match is finished, you are sent back to the same menu.

•Also on this menu, an unbalanced two player-mode can be accessed if the second player holds B or Y on their selected opponent until the match starts. As the opponent, using A, B, X, or Y in tandem with Up and Down will allow you to pull off every basic and advanced attack in each boss's arsenal. This mode is unbalanced in that every boss is still more powerful than Little Mac and have pauses with "tells" for when they are about to attack, and if dodged successfully will leave them vulnerable to attacks.

In the game, the player can acquire an item known as "Pojo's Egg". This item will temporarily transform the player into "Pojo" the Fighting Chicken for the duration of the item. The player can also permanently transform into Pojo by naming themselves "EGG911" when creating their character.

Pojo is a character from the 1997 arcade fighting game "Mace: The Dark Age" developed by Atari, who Gauntlet Dark Legacy developer/publisher Midway also published to the Nintendo 64 for home console release.

As of version 1.3, after inputting a secret code on the Practice Mode select screen, "Mike%" is activated, which adds a timer to the game which stops once Mike is defeated. This is presumably a nod to the Mike% speedrunning category found on the game's page on Speedrun.com.

If this code is active while playing the game's final level, Mike is found sleeping in the corner of the boss room.

The post-credits scene of the film Scooby-Doo 2: Monsters Unleashed has Scooby present the audience with a "Game Boy Advance Secret Code" for the tie-in video game of the film, the easily-guessable "SD2". This code is promoted as working with both the GBA and PC versions of the game and is prompted to be entered at the end of each port of the game.

In the GBA version, entering the code will reveal who the main culprit is. If it is not entered, the ending cutscene will cut off before the culprit is revealed as to prevent spoilers.

In the PC version, entering the code will instead trigger a bonus Dance the Fright Away minigame between the main villain and every member of Mystery, Inc.

Because the developers were still experimenting with Double Battles where the player teams up with an NPC ally to fight two NPC opponents, this lead to a glaring oversight during the battle where the player joins with Steven Stone to battle Maxi and Tabitha where, during the battle, Steven's Level 42 Metang can actually gain a substantial amount of EXP simultaneously with the player's own Pokémon. This essentially means that, with careful manipulation, the player can have the ally Metang get enough EXP to grow to Level 43. This so far is the only instance in the entire Pokémon main series where, in a non-scripted battle, an NPC's Pokémon can gain EXP and level up.

Mr. Satan (also known as Hercule) is not a playable character, but he can be with the use of a cheat device. He only has one combo and at the end of it he always dies and loses to whoever he is facing. There are two turbo modes that can be accessed by holding down certain buttons on a second controller before the game starts. The first will change the intro music and part of the title will blink between black and pink. The second will change the intro music as well and part of the title will blink between black, pink, and white.

Turbo Mode 1: Hold the L or R button before starting the game.
Turbo Mode 2: Hold the L and R buttons before starting the game.

These may both be a reference to the title screen font colors used in Street Fighter II Turbo: Hyper Fighting.
