Attachment The Baby Yoshi seen in an egg half hatched on the game's Japanese title screen has an unused graphic of it's full body, suggesting that the game was originally intended to show Baby Yoshis both fully hatched and half hatched.
Mega Man Zero 4

At one point, Mega Man Zero 4 was almost a completely different game. Rather than continuing where Mega Man Zero 3 left off, Takuya Aizu wanted to create "Mega Man Zero 1.5" in order to fill in the gaps between Mega Man Zero and Mega Man Zero 2. However, Capcom insisted on a true Zero 4.

According to Sakurai's Famitsu column, he chose to build the game off of the previous entry's mechanics instead of building the game from scratch as choosing the later would have caused a large portion of the game's roster to be cut. This would be due to the fact that more time would have had to be put into rebuilding each individual character.
He also remarked this decision allowed for more focus to be put on other aspects of the game.

In an interview, art director Yasushi Yamaguchi was asked about how his team came up with the idea of having 2-players, he commented:

"The development of Sonic 2 was informed by two factors: the things we couldn’t do in the first game, and the response/feedback from players. The idea of controlling Tails came from programmer Yuji Naka, who wanted a kind of “1.5 player” game—something where it would be ok if the second player died. He wanted to allow for a tandem experience where both skilled and unskilled players could enjoy the game together."

Originally, the region of Johto was based on the entirety of Japan, rather than just the Kansai region, with towns and dungeons based on areas within the country, such as Hokkaido (called North in the Spaceworld 97 demo), Osaka (which was called West and likely became Goldenrod City) and Mt. Fuji (which likely became Mt. Silver). Due to this, Kanto, which was based on the region in Japan of the same name, was compressed into a single map, with Blue as the Gym Leader.

Attachment Evolved and pre-evolved forms for Tangela, Qwilfish, Goldeen, Vulpix, Paras, Ditto, Doduo, Meowth, Mr. Mime, Growlithe, Lickitung, an alternate evolution for Weepinbell, Farfetch'd, Pinsir and a Grass type evolution for Eevee, were implemented in the demo featured at Nintendo's Spaceworld 97 show. All of these evolutions were cut from the final product.

In April 2018, the iQue Player (a Chinese console based on the Nintendo 64) was cracked after 15 years. Upon hacking the console, a never before seen Taiwanese ROM of The Legend of Zelda: Ocarina of Time was found suggesting that the system and/or the game was planned to be localized in that region.
Bomberman: Act Zero

When asked about the game’s subtitle, a developer stated that the game was originally going to be titled "Bomberman Begins”, but due to the release of the film Batman Begins, they opted against using that title. The name “Act Zero” was then chosen, as, to them, it represented a new beginning, and a fresh start.

Attachment Defeating an enemy with a non-buster weapon in the Japanese version of the Mega Man Zero series would make robot characters spout out something resembling blood. It was removed in the US/European versions. Oddly enough, the rating for the Japanese version of the Mega Man Zero series were unaffected.

The idea to develop the game as an MMORPG was conceived by executive producer Hironobu Sakaguchi when he was impressed by western MMOs, such as EverQuest. He convinced Square to begin the development of their own online game, suggesting that it be based on the Final Fantasy series.
