Some of the characters' palette swaps reference past Nintendo character designs. For example, Kirby's white palette swap is a reference to his appearance in Kirby's Dream Land for the Game Boy.

A black Nintendo DS Lite can be found in the boxes on one of the backgrounds in diorama mode.
The Legend of Zelda: Ocarina of Time

Attachment When the game was in later beta-stages, the buttons had different functions compared to the final release. The functions of the A and B buttons were swapped when compared to the final version; Links sword was assigned to the A button, and the B button was for action commands. Also during this period, the action-button didn't involve rolling. Instead, it was context sensitive and would trigger things like jumps in combat or get information from Navi.
The Legend of Zelda: Majora's Mask
1
Attachment In the Ancient Castle of Ikana, if the players goes to the south-east part of the courtyard there will be a pillar. If the player manages to get on top of it, they will find a paper airplane. The airplane cannot be picked up and has no significance whatsoever.

On the file select screen, if the player pushes start, holds up, pushes A and then pushes B twice, an alternate opening demo will play.

If the player stands in the little garden outside of the Astral Observatory in Termina Field when the Clock Tower opens on the third day, a different cutscene will play that shows the tower opening as if looking towards Clock Town from the Observatory.
The Legend of Zelda: Ocarina of Time 3D

Almost none of the Nintendo 64 version's bugs were fixed. Nintendo did this to give players the same experience as in the Nintendo 64 version of the game, going as far to say they were fun.

Each piece of music in the Zora Hall is taken from a previous game in the series. This includes the main hall being the Zora's Domain's music from Ocarina of Time, Tijo playing part of the cave theme from A Link to the Past, Japas playing part of the dungeon theme from The Legend of Zelda, and Evan playing the Game Over song from the same game.
Mercenary Kings

Upon rescuing Ironside, he will have a wooden sword for sale. Its description states "It's dangerous to go alone. You should take this.", which is a reference to the first Legend of Zelda game. There is also a buster sword hidden in the sword pile behind his tent, a reference to Final Fantasy VII.
Knuckles' Chaotix
1
Attachment There's an unused sprite found in the game of a bloody skull with Japanese text the reads "tobu" (とぶ), which means "to fly, to jump". There is no evidence to indicate what it was meant for, it is quite possibly a joke.
Sonic Adventure

Attachment In the first Japanese release for the Dreamcast, a mechanical cowgirl billboard could be seen within Casinopolis. It would moan whenever the player touched it and was removed in international copies of the game for obvious reasons. This version however was also toned down from the Sonic Adventure Auto Demo prototype, where the girl was a fully fleshed playboy-style bunny. [Image credit: evilhamwizard]
Sonic Adventure 2
1
Attachment There are leftover models and textures for a Chao Playground and a Chao Library found within the game.
Dr. Robotnik's Mean Bean Machine
1
The game has a sound test menu that is only accessible if played on a Japanese Mega Drive. However, the game was a Western release only, so the only way to access this is with a hacked system that bypasses the region lockout.
Dr. Robotnik's Mean Bean Machine

The game is actually simply a modified reskin of the Japanese-only release "Puyo Puyo". The first training levels of Puyo Puyo were removed from the game, but they can be put back in through hacking. If this is done, the Puyo Puyo characters Skeleton T., Nasu Grave, and Mummy are replaced by a character that has the intro of Coconuts with the mugshot of Scratch.

According to the Archie comics, Sonic the Hedgehog's real name was originally "Olgilvie Maurice Hedgehog", and was meant to act as a part of a never-used plot. However, due to one of the comic writers leaving the staff, this concept was never touched upon, and was eventually retconned as Sonic legally changing his name at an early age, leaving his actual first name a mystery.

This would later be referenced years later, where the Netflix description for the animated series "Sonic Prime" claimed that Sonic's middle name was Maurice.

Mega Man Battle Network 2
1
This game is the first in the series to feature Mr. Famous, who would go on to be a recurring side character in the rest of the main series titles and Battle Chip Challenge. He is the operator of the Navis that were selected from the contests held in Japan (excluding Battle Network 3 where he operates Punk, and Battle Network 6 where he does not have a Navi).

Billy Hatcher and the Giant Egg
1
Attachment It's thought that the four characters playable in the multi player and story mode games are based on four of the main Sonic the Hedgehog characters - Billy is Sonic, Chick Poacher is Tails, Bantam Scrambled is Knuckles and Rolly Roll is Amy. The Hatcher characters use similar colors and copy poses as well. For example, on the game's box art, Billy is in the same pose as Sonic from official Sonic Adventure 2 artwork.
Sonic & Sega All-Stars Racing

Attachment On the early releases of the game, Sonia appears on a playing card representing the Queen of Diamonds which can be spotted on the ground of the race track, Roulette Road. Sonia's head was taken from a piece of fan art from Deviantart drawn by a user formerly known as Lightning_duchess (now RianaLD). Steve Lycett, Game director commented on the cameo by saying; "We take these things seriously at Sumo and will be contacting the original artist directly to offer our sincere apologies to her, this was entirely unintentional. Not much else I can really add!" This image was only supposed to be used as a place holder.
Sonic Mega Collection
1
Attachment At one point in development, Sonic CD was going to be a playable option in the game. The entire European manual was scanned and is fully viewable in the game; however, no known prototype exists with an image file of the actual game (some people have chalked it up to size constraints and others to technical constraints). There are also two listings in the same prototype for "Sonic the Hedgehog the Movie 1" and "Sonic the Hedgehog the Movie 2," suggesting that the OVA was going to be in the game as well, and would have been split into two parts like the original 1996 Japanese VHS release.
