Dungeons & Dragons: Shadow over Mystara
1
Attachment In an interview with former Capcom illustrator Kinu Nishimura (the character designer for Dungeons & Dragons: Shadow over Mystara), she stated that she became addicted to the works of Hirohiko Araki, the mangaka of Shonen Jump's JoJo's Bizarre Adventure manga series, while working on the arcade game Cyberbots: Full Metal Madness which was released one year before Dungeons & Dragons: Shadow over Mystara. In particular, the female "Thief" character design and her default name "Moriah" is based on the character Mariah from the manga's third major story arc "Stardust Crusaders". Likewise, Capcom would later release a Jojo's Bizarre Adventure fighting game in 1998.
Franchise: Final Fantasy
1
According to Yoshinori Kitase, when the series switched from 2D pixel graphics on Nintendo's platforms to 3D on the PlayStation, the developers made an intentional change in tone from medieval themes to a more modern, cyber punk-ish style to emphasize the new technology.
Devil May Cry

Attachment One of the enemies' mask design for "The Nobodies" is based on the "Stone Mask" from Shonen Jump's series JoJo's Bizarre Adventure.
The Legend of Zelda: Ocarina of Time
1
An extension for The Legend of Zelda: Ocarina of Time originally known as URA Zelda was originally going to be released by Nintendo before it was ultimately cancelled. It may have been cancelled because it was planned to be released for the N64 Disc Drive, which was released late in the console's lifecycle and undersold in most markets. What was known, however, was that it would have added new features to the game, such as Link's footsteps appearing in sand, having damaged trees, having bushes and grass damaged for the entire game, and changing up dungeons.

In 2012, a Youtuber named ZethN64 said he was going to try and recreate URA Zelda. He and his team wanted to make their own new dungeons, story, and soundtrack for the game. It was unfortunately cancelled, as there were conflicts within the team as well as ZethN64 disappearing.
Franchise: Frogger
1
An unfinished game called Frogger 2 was originally going to come out for the Nintendo 64 that was never released to the public. A prototype build was later released by Team CARROT on October 23, 2005. It includes two levels, a port of the original arcade version, and a set of development tools. The port is also completely devoid of sound.
Street Fighter V
1
The idea of a fighter who uses poison in the Street Fighter games was originally considered during the development of Street Fighter III: 3rd Strike, when the team members had a debate on including Remy (a character with a playstyle similar to Guile's) or a different, poison-using character.

Capcom eventually decided to implement this idea with the SFV newcomer, F.A.N.G.

The game's theme song, "If~ One's Thoughts", was sung by Japanese pop singer Renka, who also provided Azura's in-game singing voice. After hearing Renka's audition, the developers instantly decided that she was right for the role. According to music personnel, several among them cried when they first heard the song.
Sonic Adventure
1
Big the Cat was purposely created to move at a different pace and to break up the fast-paced action seen so far in the game. Fishing was chosen due to the fact that "he is well... a cat.".
Sonic Adventure 2
1
During the game's development, Tails wasn't initially planned to be a playable character and was only added for story purposes. Series creator Yuji Naka was asked several times if Tails was going to be playable, but gave different answers every time, ranging from "wait and see" to actually saying no. Eventually he was added because of an outcry amongst fans.

Many speculate that this is the reason Tails pilots a mech in-game. However, since he is fully controllable without it in the Chao Garden and through means of hacking (retaining his flying ability), it was most likely changed at a later time to prevent inconsistency with the play styles the game has to offer.
Toy Story 2: Buzz Lightyear to the Rescue!
2
One of the enemies in the game was censored in the European release and all Dreamcast versions due to looking like a stereotypical Mexican bandito. They censored the character by turning his hair blond, giving him a white hat, and changing his clothing. However, the character remains uncensored in the American Playstation release or any of the Nintendo 64 versions.

Street Fighter V
1
The game was unofficially revealed through a YouTube video on December 5, 2014, which was promptly taken down. It was officially revealed the next day during the 2014 PlayStation Experience in Las Vegas and was announced as being developed exclusively for the PlayStation 4 and Microsoft Windows.

1
On December of 2012, Shin Kibayashi was approached to write the Birthright storyline. He almost refused the offer due to his work schedule, but after playing through a copy of Awakening with his daughter, Kibayashi decided to accept and wrote an initial draft story.

Despite his initial commitment of a ten-page summary for each storyline, he became fond of the characters and the full summary for Birthright extended to 500 pages. After delivering his work, he then wrote summaries of equal length for Conquest and Revelation, driven by the need to create a high-quality story.
Castlevania: Dawn of Sorrow
1
One of the boss characters, Zephyr, utilizes time stopping abilities in conjunction with knives, much like Dio Brando from the manga series JoJo's Bizarre Adventure. In the Japanese version of the game he shouts "Time has stopped"(時よ止まれ,Toki yo Tomare) which is one of Dio's catchphrases.
Street Fighter EX
1
As shown in early footage, some characters had different names, color palettes and/or hairstyles. For example: The character Allen Snider had a different color palette (having blond hair and wearing a red gi with black, rather than the orange hair and purple gi of the final version) and he was originally called "Cashew Snider". Also, it looks like at one point they were going to use remixed music instead of new compositions, judging by the character select and Ryu themes.
Shadow of the Colossus
1
Shadow of The Colossus was originally planned around groups of characters on horses working cooperatively to defeat the colossi. However, this was cancelled due to it being too difficult for the Playstation 2's hardware.
Half-Life 2
1
Early on in development, the game was going to feature a "Physgun" instead of the well-known Gravity Gun, which would be able to pick up objects from far or close range, and move them around in the air. It was eventually removed because there were too many exploits it was capable of, and the concept was later re-used in Garry's Mod.
Company: Rare
1
According to Chris Seavor (creator of Conker's Bad Fur Day), Rare wanted to explore 'amiibo styled things' way back during the days of the Nintendo 64. Rare even made figures of two of their characters for an unproduced fantasy video game called Urchin. The idea went nowhere with Rare and Nintendo at the time. Later, Nintendo decided to introduce the concept of Amiibos for the Nintendo Wii U and 3DS on June 10, 2014.
Castlevania: Dracula X
1
Attachment The Japanese version of the game is called "悪魔城ドラキュラXX Akumajō Dorakyura Daburu Ekkusu" - which in English literally translates to "Devil's Castle Dracula Double X". The American version, however, is simply called "Castlevania: Dracula X". Likewise, the Australian & European versions were renamed to "Castlevania: Vampire's Kiss".

There are also several differences between the titles screens of the three games. The Australian/European version does not have blood on its title screen. The Japanese version also uses two religious crosses in its "Double X" title, rather than a single red X used by the American version. The "PASS WORD" option is also spelled incorrectly in the Japanese version, but was later corrected as "PASSWORD" in the International version.

In the Australian/European & Japanese versions, the boomerang cross weapon looks like a religious cross, but was replaced with a regular X-shaped cross in the International version. This was likely done to avoid any religious complaints.
Overwatch
1
Attachment The development crew working on the previous Titan project (the precursor to Overwatch) once received a frustrating constraint from higher-ups that banned the use of flying cars in their game. As a cheeky response to this, Overwatch Director Jeffrey Kaplan decided that every car must fly in Overwatch.
