Attachment The "Item Get" jingle from The Legend of Zelda is in the game's files. It was possibly used for test purposes.
Super Paper Mario

There are six unused audio tracks in Super Paper Mario. The first one is named "Dummy_32k". Dummy plays the tune of World 1-1 from "Super Mario Bros 3." Another is named "b_happy_flower_44k_lp." It's name suggests it was going to be used for when Mario uses the Happy Flower item. The next audio track is called "evt_relax1_44k_lp." This track is a peaceful, relaxing tune. It might been planned for use near the end of the game. The 4th audio track is called "evt_stg3_open1_44k_lp." It was most likely going to be used for a opening of a level in World 3. The next is called "ff_corrrect2_e3_32k." This unused jingle's name suggests there was supposed to be more than one jingle. The final unused audio track is a jingle named "ff_fault1_32k." This was most likely going to be used when failing a Mini-game.
Super Mario 3D Land

While the ending of the Bowser's Message fanfare from Super Mario 64 is used when Mario is shocked by what one of the flying letters has, there's also the first half of the fanfare left unused in the game.
Super Mario 3D Land

Attachment Despite not appearing in-game, a sound effect for Yoshi from Super Mario World can be found in the game's files. In the pre-release trailers, the sound can be heard when Mario jumps on a note block.
Donkey Kong 64

A ROM was ripped from a demo kiosk version of the game, and was found to have three demo levels in it. They were the Army Dillo level, the Mine Cart level, and the Dogadon fight. Certain beta elements were in the ROM such as the silver balloon counter, Army Dillo's speech, and Dogadon's beta spit noise.
Portal 2

Attachment In an earlier version of the co-op plot, GLaDOS sends Atlas and P-Body out to find "artifacts" of the long-dead Aperture workers (coffee cups and such) to make them more human. Unused audio files from this period of development can still be found within the games files, revealing that in one of the rooms a comic strip is found, presumably Garfield from how it is described.
Metroid Prime

Originally, Samus was going to give an opening monologue establishing the back story for the game. Though the narration was cut in the final product, a clip with Jennifer Hale (Samus's voice actor) giving this narration can still be found on the game's disc. This was also the inspiration for the narration in the "Opening / Menu (Metroid Prime)" music for Super Smash Bros. Brawl.
The Elder Scrolls III: Morrowind

Attachment There are three unused sound files named "moan2.mp3," "roar2.mp3," and "scrm2.mp3" that can be found in the Morrowind data files. These are placeholder sound clips of kittens that the developers used for the Kagouti while the game was still in development. The clips were obviously replaced with more appropriate noises for the Kagouti, but the files themselves were not removed.
LEGO Island 2: The Brickster's Revenge

There is an unused musical track in the game's files by the name of "Town Bridge". It is unknown what this track would have been used for, as there isn't a bridge, besides a small road bridge, in the game.

There is an extensive amount of music that is listed within the game's data, but the tracks themselves are not present in the final version.
Killer Instinct

Attachment There are two unused voice clips in the game's files, announcing characters named "Heatshade" and "Pyrotech". These were intended for the character select screen and were early names for Cinder.
Spyro: Enter the Dragonfly

Inside the game's code, there is mention of a level called 'Enchanted Forest' (earlier versions named the level "Emerald Forest") that was ultimately cut from the final game. The music tracks from the level made it onto a promotional CD given away by WalMart at the time of release.
Rayman 3: Hoodlum Havoc

Within the game's data is an unused music track called "Ice Dance". This is from the film Edward Scissorhands.
Fallout: New Vegas

The Child at Heart perk from Fallout 3 was set to return to New Vegas, but was ultimately cut, most likely because there are very few children in the game. Unused dialogue can still be found within the game's audio files, however.
Team Fortress 2

There are unused sounds for the Rescue Ranger. The sound names imply that at one point during development, the weapon was able to move buildings and to be charged to fire a (probably) more powerful shot. These abilities were presumably removed for balancing reasons.
Call of Duty: Modern Warfare 2

Attachment Unused coding and sound files remaining in the game show that at one time the MH-6 Little Bird was to be a pilotable killstreak reward, instead of just delivering care packages and appearing in the campaign.

It can be restored through modding the game, but is hard to pilot, and will clip through the terrain.
Legoland

Unused text strings, sounds and graphics indicate that there was going to be an age-based difficulty system, similar to that of Lego Chess. This was probably removed due to time or space issues.
The Simpsons: Hit & Run

There are three audio tracks in the game's files that are labeled "land_of_choc_main", "land_of_choc_end_neg", and "land_of_choc_end_pos". "choc" most likely stands for chocolate, and while this song is played during one of the game's missions, it does not involve chocolate, and neither does any other mission or area of the game.

However, the song was later used in the introductory cutscene to the level "The Land of Chocolate" for The Simpsons Game.
Psychonauts

Attachment There are several sound files for Milla's Dance Party that went unused. Some of these include audio for the sequence in which Milla Spoiler:watches the orphanage she worked at burn down with the children she cared for inside. While there has been no official statement as to why this audio was cut, it's reasonable to assume that it was removed for its disturbing nature.
Team Fortress 2

The robots voices in Mann vs Machine are simply the standard, human class dialogue passed through a robotic filter.

Among these voice files are unused Demoman and Soldier lines, generally stating "DOMINATED!", followed by expressions of concern or friendship.

It's likely that the original, human versions of these lines were created for the WAR! Update, in which the BLU Soldier and RED Demoman were discovered to have a secret friendship, and the administrator pitted them against each other. The unused voice clips imply that the Soldier and Demoman were putting on an act for their bosses, pretending to no longer be friends. It's unknown why Valve chose not to include these lines.
