Attachment The Pokemon Jynx went through a slight redesign due to allegations of racism. The effects were first implemented in the international version of Pokemon Crystal, and can even be seen in the virtual console re-release of Pokemon Snap.
Fallout: New Vegas

The project director for Fallout: New Vegas, J.E. Sawyer, released a mod for the game which brings more difficulty, shifts certain NPC alignments and modifies a few character stats.

The reason this wasn't released as an official patch was partly due to its technical difficulties and difficulty curve, however it was mainly due to the development for the game and all DLC having ended.
Final Fantasy IV

In the version 1.0 release of the game (which only exists in Japanese), there was a bug that occurred when exiting certain areas of the game that messed with the game's RAM address of which location the player was in. Due to this, when exiting certain dungeons and then flying to the underworld, the game would think you were inside a lunar dungeon and read from the wrong set of enemy AI tables when entering battles. Due to this, enemies will spend the entirety of the battle using Stone on themselves and their teammates until all of them are defeated. The only difference between versions 1.0 and 1.1 is a bugfix for this.
Black & White

In the game there's a mechanic where you praise or punish creatures. Praising them encourages a behavior, while punishing them discourages a behavior. Prior to a patch being released, punishing your creature after it had defecated caused it to become permanently constipated.
Minecraft

Originally, zombies used to drop feathers when killed. This was the result of Notch, the developer of Minecraft at the time, not knowing what zombies should drop.
Donkey Kong Land III

Attachment Approximately three years after Donkey Kong Land III's original release for the Game Boy, an updated color version was released in 2000 called "Donkey Kong GB: Dinky Kong & Dixie Kong" for the Game Boy Color. Apart from having some other minor changes, the game was released only in Japan.

Cave Story

In late 2011, a .zip file was uploaded to the Doukutsu Uploader that contained all 19 versions of orgview made throughout Cave Story's development timeline. Dozens of different beta versions of songs that play in-game, including some unused ones in the final version, were part of the package.
The Legend of Zelda: Skyward Sword

After completing the Thunder Dragon Quest, if the player talks to Golo, the Goron outside of the Lanayru Mining Facility entrance, at least twice, Golo tells the player that he is jealous of his discovery. From this point forward, the game becomes impossible to complete and the events at Eldin Volcano and Faron Woods will no longer occur.

Nintendo has since tried to fix this glitch by releasing "The Legend of Zelda: Skyward Sword Save Data Update Channel", a free channel from the Wii Shop.
Doom

Attachment The "NIGHTMARE!" difficulty didn't exist in the initial versions of the game. It was added in version 1.2 after players jokingly said that the "Ultra-violence" difficulty wasn't hard enough.
Plants vs. Zombies

Attachment There is a zombie called a Dancing Zombie that looks like an undead Michael Jackson from Thriller (that even does the moonwalk). He even summons back-up dancers that look like they are from 80's. His description says "Any resemblance between Dancing Zombie and persons living or dead is purely coincidental." After the death of Michael Jackson, the zombie was redesigned to look more like a disco dancer, and the back up dancer were redesigned to look like they were from the same time.
Minecraft

Attachment Gears were a type of block that were available in Indev 0.31 which could be used in a similar way to redstone. They could only be placed on the side of blocks, and were never available in the release versions. In earlier builds players could hack the game to make them accessible, but the files were removed in later updates.
Catherine

Many Japanese players complained about the difficulty of the game, so much that Atlus released a patch enabling a new difficulty, Super Easy, which can be unlocked on the menu via a cheat code. The North American release was already patched.

In some early versions of the game red blood can be seen throughout. The color was changed to green in later versions.
Mario Kart 7

On March 15th 2012, Nintendo released a patch that stopped a glitch which let you skip a large portion of Wuhu Loop. This patch only covers the Online Multiplayer and not the Time Trials.
Sonic the Hedgehog

Attachment The iOS and Android apps were updated in March 2013 by Sonic community hackers Taxman and Stealth from the ground up, using the Retro Engine also used in the HD remake of Sonic CD (the engine is named after Sonic Retro, a prominent Sonic fansite). Besides featuring a constant 60fps, this remake has a ton of extras, such as the ability to play as Tails, Knuckles and Super Sonic, being able to collect the seventh Chaos Emerald (which allows the player to become the aforementioned Super Sonic), adding Elemental Shields from Sonic 3 & Knuckles, turning on and off the Spike Bug and the ground/air speed caps, and, last but not least, you can add prototype characters and sprites through debug mode, like Splats the Bunny (a Green Hill Zone enemy that never made it into the final game) and the UFOs in Marble Zone.
Kingdom Hearts II

Members of Organization XIII were supposed to be enemies in Olympus Coliseum battles, but were left out of the original game's release due to time constraints. They were later included in the Final Mix version of the game.
Asheron's Call

Attachment A Police Box would randomly appear throughout random locations of Dereth, a reference to the TARDIS from the science fiction series "Doctor Who". However after the release of the second expansion pack "Throne of Destiny", it was removed from the game due to "various reasons" according to the developers.
Mega Man Battle Network 3 White

Meant to be a revised version for bug fixes and whatnot, Rockman.EXE3 Black was released in Japan some time after the initial EXE3 was released. Black was released internationally as Battle Network 3 Blue and regular, no-color EXE3 is known as Battle Network 3 White internationally. There are many differences between the two, such as an exclusive battle against Punk in Blue/Black, different color schemes for buildings and objects (the squirrel is ACDC park is an example), different Giga Chips, and Style Changes exclusive to each version.
Payday: The Heist

Attachment The painting in the meeting room of the First World Bank depicts Team 7200, the first team to get inside the secret "Overvault". The painting of them was added through a patch. There is a 30% chance the painting will have changed, in addition to there being some creepy music heard from a nearby CD player and lit candles being on the table. The patch also added two plaques in the vault that have the names of the people who helped find the secret.
