The Legend of Zelda: Twilight Princess

Link made his first right-handed appearance in Twilight Princess for Wii. Up through Twilight Princess for GameCube, Link had traditionally been left-handed, but with the introduction of motion controls, director Eiji Aonuma decided to make him right-handed so it would be more comfortable to "swing" the sword with your right hand (which is how most people were playing). Instead of re-doing Link's model though, the Wii version of the game was simply flipped horizontally, reversing the positions of everything from east to west.

Attachment The Saturn version includes a number of extra areas and features unavailable in the PlayStation version. Most infamously being that of the Underground Garden, as the entrance is still visible in the PlayStation version, though inaccessible. The player can glitch the game into allowing access to this area, but it is unfinished and only a glitched out save point is available.
The Lost Vikings

The Genesis version included 5 additional levels not found in any other versions of the game. 1 in Prehistoria, 2 in Egypt, 1 in the Factory, and 1 in Wacky World. This increased the overall level count up from 37 to 42.

The Genesis version also included a three-player mode, not found in any other versions. Using a multitap, Player 1 controls Erik, Player 2 controls Baleog, and Player 3 controls Olaf.

Attachment After the abandoned house scene where Leon is knocked out by Chief Mendez, he awakens without his jacket without explanation. In "Separate Ways"' second chapter, Ada comes across a Ganado wearing Leon's jacket.

Attachment There is a secret room, called the Chris Houlihan room, that is not accessible via normal means. It contains a telepathy tile and 225 Rupees and is used as an error handler if you fall into a hole but the game can't find a proper destination.

This room appeared as a result of Chris Houlihan winning a Nintendo Power contest and being promised an appearance in a Zelda game. Many of the glitches used to access the room were removed in the GBA port though, along with any mention of Chris.
Bomberman

Attachment In the NES version of Bomberman, if players complete the 50th level it'll reveal Bomberman's true identity to be Lode Runner. Bombermen also appears as the enemy robots in the NES port of Lode Runner which was developed by Hudson Soft.
Maniac Mansion

In the NES version of the game, despite heavy censorship, the scene where the player can put a hamster into a microwave oven was left in the game. Nintendo discovered this just as the first run was being shipped to retail, and stipulated that no more copies could be manufactured until that scene was censored.

In later versions of the game, including the PAL version, attempting to put the hamster in the microwave will only cause the game to respond "HOW SICK!"

Attachment In the Dreamcast version of the game, boxes in the Crazy Gadget area have green X's on them. These were changed to red X's for the Gamecube version of the game. It's believed that the change was made because the logo of Microsoft's Xbox is a green X.
Final Fantasy VI

Attachment There are three unused enemies hidden in the game's code. These are CzarDragon, Colossus and an alternate Umaro. The Colossus and Umaro use the same graphics and palettes as other enemies in the game. The Colossus is fairly simple and has a full attack script, and the alternate Umaro is weaker than the original.

CzarDragon however has no script, so when the battle begins, all it does is attack repeatedly. Which is odd, as there's a line of battle dialogue for the enemy, as though it was intended to be fought. The dialogue reads:
Mwa, ha ha... Humans and their desires! I'm free at last! I bring you destruction... I bring you terror... I am Czar... Prepare yourselves!
Taking into account the dialogue and its likeness to Shinryu in Final Fantasy V, it seems as though CzarDragon was intended to be an optional end boss. In the Gameboy Advance rerelease, CzarDragon can be fought under its original Japanese name Kaiser Dragon. It has a unique sprite similar to the SNES design.
Resident Evil

In the Sega Saturn version of Resident Evil, the Hunter Alpha's of the original game were replaced by a variant called Tick, which was a somewhat insectoid looking Hunter with its sickle arms and antennae.
Crash Bandicoot: The Wrath of Cortex

If you start a new file with the name "WOMBAT" you will get an immediate 106% completion rating. This is a reference to Crash's prototype name, Willie the Wombat. This does not work on the PlayStation 2 version of the game.
Mortal Kombat

Kano didn't appear in the Sega Game Gear version of the game, but his ending text is still in the game's code, suggesting he was intended to appear.
Lemmings

Attachment There was originally going to be a Lemmings arcade port by Data East. The port got to the prototype stage before being cancelled. it was the first Lemmings game to include a "fast-forward" function, a feature that was later used in future ports and sequels.
Donkey Kong Land III

Attachment Approximately three years after Donkey Kong Land III's original release for the Game Boy, an updated color version was released in 2000 called "Donkey Kong GB: Dinky Kong & Dixie Kong" for the Game Boy Color. Apart from having some other minor changes, the game was released only in Japan.

Attachment The entire structure of the seventh level is designed to spell out "NINTENDO" and "GAME BOY", the latter which was released the same year as Snake Rattle 'n Roll. In the Genesis/Mega Drive version, the messages are altered to "SNAKE R+R" and "GO SEGA" respectively.

In the NES and PS releases of the game, Intelligence had no effect on a spell's strength. A Red Mage can do as much damage with a fire spell as a Black Mage, and can use a cure spell as well as a White Mage, even though a White Mage should be better at it.
