Mega Man 3
1
Attachment The attack "Hard Knuckle" may possibly be a reference to the manga/anime "Mazinger Z (マジンガーZ)", in which the titular robot uses a very similar attack known as "Rocket Punch (ロケットパンチ)". The colors Mega Man also has while using this weapon bear a strong similarity to the colors of Mazinger Z's arms and fists.
Skipper & Skeeto: The Shadow of Mr. Shade

Attachment In the game there are multiple sci-fi references scattered around the areas, including HAL 9000 from the movie 2001: A Space Odyssey, Voight-Kampff from the movie Blade Runner, Shodan from the video game System Shock, and Cyberdyne from Terminator series. These were most likely left as inside jokes from the developers, as the game's intended audience (ages 6-10 during its release in 2006) would have been oblivious to such references.
Dragon Ball: Xenoverse 2

Upon completing Goku's Mentor quests, he will say "You really are incredible! It was a raging blast fighting with you!".

If one examines the picture in the lower right of the page carefully, they will see that the characters pictured are given names referencing several "Simpsons" characters. These include Bobo, the bear Mr. Burns owned as a child from episode "Rosebud;" Lisa Lionheart, a doll that Lisa attempted to market in the episode "Lisa vs. Malibu Stacy;" and Princess Kashmir, an exotic dancer first appearing in the episode "Homer's Night Out."

This is a reference to the anime "JoJo's Bizarre Adventure", or possibly a nod toward Capcom's JoJo's Bizarre Adventure (1998), which came out on the same year as Resident Evil 2 did.

Attachment Ken's original stage from "Street Fighter Alpha" by former Capcom artist Kinu Nishimura was replaced with a beach stage in "Super Puzzle Fighter II Turbo HD Remix". The beach stage itself bares a strong resemblance to a piece of "Street Fighter II" artwork in which all the characters (including the "Final Fight" characters) are enjoying a day at the beach. The characters included in the background of the beach stage are Guile, Blanka, Cammy, Dee Jay, Zangief, E. Honda, M. Bison, Sagat, Balrog & Vega.
Star Wars: Knights of the Old Republic
1
Attachment There's a reference to the first Star Wars movie, "Star Wars Episode IV: A New Hope."

When Admiral Karath is interrogating the player, Bastila, and Carth, he asks for the location of the hidden Jedi Academy on Dantooine. One dialogue option has the player saying, "Alderaan. It's on Alderaan."

In the movie, Grand Moff Tarkin interrogates Princess Leia asking for the location of the secret Rebel base to which she replies with, "Dantooine. They're on Dantooine." Tarkin knows this is a lie and then proceeds to use the Death Star to destroy Leia's home planet of Alderaan. In the game, Darth Malak, the game's main antagonist, bombards Dantooine, resulting in the destruction of the Jedi Academy.
Bad Milk
1
During one point of the game, some reversed speech can be heard. When played backwards it says:

"There's something I have to tell you: The Walrus is Paul."

This is a reference to The Beatles song "Glass Onion", which features the line:

"I told you about the Walrus and me man, you know we as close as can be man, well here's another clue for you all: The walrus was Paul."

Spoiler:Another possible connection between the song and the game is the fact that the line "The walrus was Paul" is seen by conspiracy theorists as a message that proves Paul McCartney actually died in 1966 and was secretly replaced by a look-alike (as walruses apparently symbolize death in some cultures). Because Bad Milk's story is an interpretation of reincarnation, this could be the reason the developer's chose to use that particular line.
