The Japanese script for the game features several instances of characters referring to the Flake Gang and Peach Mountain Shoguns with the term "okama," a Japanese-language homophobic and transphobic slur that, depending on the context, can derogatorily refer to gay men, transgender women, male crossdressers, and/or effeminate men; the organizations' members are men who dress and act in flamboyantly effeminate manners. In the English localization, all instances of "okama" are either replaced with the far more innocuous "weirdo" or removed entirely.

When using his Sudden Impact power, Goemon bears a striking resemblance to Super Saiyan Goku from Dragon Ball Z.

The guard standing in front of the castle states that he altered his body to defend peace and justice of the town, and became a "hero and supercop, Robo Officer!" This is a parody of the 1987 film Robocop.
