There is an entire animation and character rigging file for the character Aiai from Super Monkey Ball 2 in the game's data. This may simply be a remnant left over from development for testing purposes, as the game runs on the same engine as Super Monkey Ball.
F-Zero AX

A graphic entitled "Rainbow Road" can be found in game, and seems to be the original name of the course "Phantom Road". "Rainbow Road" was a course in the previous F-Zero game, F-Zero X, which itself was a copy of Mario Kart 64's Rainbow Road.

Attachment In versions of Doom prior to 1.4, a room in the level "E1M4: Command Control" features a sector shaped like a swastika. According to John Romero, this is a reference to Wolfenstein 3D, an FPS previously developed by id where the protagonist fights Nazis.

"Yes, [in Commander Keen 5] there is a swastika in one of the levels, one of my levels to be exact, but I removed it shortly after the game was released because people were upset that an evil symbol was in a cute kid's game. It was a premonition of things to come, namely, Wolfenstein 3D. I also put a swastika in Doom's E1M4 as a Wolf3D reference, but I changed it later for the exact same reason."

When fighting Lt. Surge in R2, he will use a Raichu which knows both Surf and Reversal. Raichu can know both of these moves but not at the same time, as surf can only be obtained as a special move for Pikachu in Pokemon Stadium, and reversal can only be taught through breeding in the 2nd generation (Gold, Silver, Crystal) games.

Attachment Pre-release screenshots and the game's trailer reveal that the boss, Big Guy the Stilted, would have originally been a regular Shy Guy made huge, instead of being a robotic Shy Guy (as he is missing the patches on his sprite). Another screenshot shows that a black Yoshi was going to fight the boss at one time in development.
