While the English release features a generic "Here comes a new challenger!" message, the original Japanese version features three different ones depending if the selected character is either a hero, female or villain.

If the player is using a hero character the text will say "A new stand user, huh!", whereas the text used for both females and villains are variants of the same phrase: "Who are you!?"

Attachment The execution emote "No Touching" used by the Valkyrie hero was altered soon after its inclusion in December, 2017, as it was deemed by Ubisoft to be considered insensitive. The execution, which originally had the enemy collapse onto the Valkyrie with their hands landing on her breasts, was changed to have them instead blocked by her shield when collapsing onto her.

A spokesperson for Ubisoft told Kotaku that the original execution "included an inappropriate gesture between the Valkyrie and her opponent. We felt it was insensitive content and thus changed the execution." [The execution was], "incorrectly made available in-game and removed within an hour of release,"

Attachment In addition to being used in the special attack in select stages, the track "Thriller" was intended to be used in full as the BGM for stage 3-2 of the Genesis version, the cemetery level. However, the song was replaced with "Another Part of Me" due to the former song being written by Rod Temperton and not by Jackson himself. A version of the game that included "Thriller" as the 3-2 theme went undiscovered until September 15, 2017, when a collector going by the online handle of "brian the hedgehog" bought a prototype cartridge at a flea market for $20 and uploaded a YouTube video showing off the track as it appears in-game. The cartridge is dated at April 24, 1990, three months prior to the game's initial release.

Early pressings of the Genesis version included snippets from "Thriller," the title track of Jackson's bestselling 1982 album, that would play whenever a special attack was used in stages 3-1, 3-2, 3-3 and 5-3. However, because "Thriller" was written by Rod Temperton and not by Jackson himself, the quotations from this song were replaced with ones from "Billie Jean" (also from the "Thriller" album) and "Another Part of Me" (from the 1987 "Bad" album); in these later pressings, stages 3-1, 3-2, and 5-3 use "Another Part of Me", while 3-3 uses "Billie Jean".

18 minutes after the end screen is displayed, if the console is not reset or turned off, the text changes to "TO BE CONTINUED NINJA GAIDEN II". This signals that the game actually takes place between the events of Ninja Gaiden and Ninja Gaiden II.

When you encounter Cody Travers and Guy in Bryan Fury and JACK-X's story mode, Bryan asks JACK-X how strong their opponents are. Jack-X claims their power levels are over 9,000. This is a reference to a infamous meme from the "Ocean Dub" version of the Dragon Ball anime.

Attachment SNK created new assets for the loading screens on the Neo-Geo CD version. However, the art style used for said loading screens was considered "too eccentric" by many fans, to the point that they sent letters directly to SNK demanding that they shouldn't use the style anymore. Because of this, the art style used in those loading screens was never used again in future SNK games.
