The Flintstones

Attachment The Flintstones on SNES contains a music track titled "Unused Song 2", a somber and atmospheric track known for being completely inappropriate for the game's tone and source material that was only accessible through the sound test. The song was not originally written for The Flintstones, but rather as a test track for Ocean's MEdit software by composer Dean Evans. It ended up in the game as filler for the sake of using up excess cartridge space, and was not at any point supposed to be used in game as anything other than a sound test track.
Banjo-Tooie

Infamously, the ending cutscene of Banjo-Tooie has series antagonist Gruntilda threaten "Just you wait until Banjo-Threeie!". Contrary to popular belief, the lead designer for the Banjo series, Gregg Mayles has stated on Twitter that a direct sequel to Tooie was never planned for development, and that the supposed "tease" was merely a joke, playing on how the world "Threeie" would be unpronounceable in British English.

Pokémon HeartGold Version

Attachment The release of Pokémon HeartGold and SoulSilver Version got delayed for Flanders (the Dutch-speaking area of Belgium) and the Netherlands. The reason was because of a save data bug found in English copies of Pokémon HeartGold meant for those two regions. The bug caused certain Pokémon HeartGold copies to not be able to read its save data, even when there was none - rendering the game unplayable.

The game released eventually on April 2nd, 2010 - one week later than the pan European release date (March 26th, 2010).

Hitman

In the Bonus Mission "The Icon", there are two civilians talking by the entrance about how they want Icon to be replaced by someone else, namely Dave Bateson, instead of Dino Bosco (the target of the mission). This is in reference to the development of Hitman: Absolution and the subsequent fan backlash the casting change caused, where 47, normally voiced by David Bateson, was going to be replaced by William Mapother; the voice actor for Dino Bosco in "The Icon".

This initial casting change was at the request of Square Enix, and IO Interactive had recorded some lines in secret with Bateson to show Square Enix, and once they heard them, they relented and Bateson was brought back to play 47 in Hitman: Absolution at the very last minute.
Gothic

In the German version of Gothic, during Chapter 2 of the story you can find members of the German rock band In Extremo playing live in the old camp, performing an acoustic version of their interpretation of the Swedish folk song "Herr Mannelig" (Mister Mannelig). They are in the files for other versions of the base game and in the files for Gothic II's Night of the Raven expansion, but are never used outside of modding due to copyright issues. This cameo was intended to be cross-promotion for the band.

Attachment The Tacos R Us, located in the Rojas Desert North, has a sign that reads "FR E SH A VOCA DO", which is a reference to the popular meme of the same name. The sign below that reads "In and out in 20 minutes or less", is a reference to the TV show Rick & Morty, where in the episode "Rest and Ricklaxation", Rick takes Morty into a green portal for a 20-minute adventure that lasts for 6 days.
Mega Man 2

Attachment On Air Man's Stage, if you enter the boss room and use Item-1 to climb back up and touch the boss door again. Mega Man will be moved to the right past the boss room into a version of Wily Stage 2 which loads sprites from Air Man's Stage rather than its own. Enemies from Wily Stage 2 appear in their respective spots and the stage is fully playable up until the boss room, which is an empty blue void that the player can't progress past.

Attachment The achievement "Smile, you son of a..." is a reference to the finale of the 1975 Steven Spielberg film "Jaws". The achievement is unlocked by killing a shark by shooting a gunpowder keg, similar to Jaws, when protagonist Brody kills the shark by shooting a scuba tank lodged in its mouth. The achievement can also be unlocked by lighting the fuse of the gunpowder keg rather than shooting it.

Attachment While the game's colorful toy cast is mostly comprised of fictional properties, two real, Bandai-owned toy series make a cameo appearance within the game. These two toys are a Tamagotchi digital pet and a Primopuel doll respectively. Both are initially found inside hidden treasure chests and can later be interacted with by Chibi-Robo.

Attachment In the Limited Edition ICO and Shadow of the Colossus Box Set for PS3, an art book titled 'Shinwa wo Tsumugu' is included. It features some interviews with members of Team ICO and among them is Junichi Hosono, who claims Ueda derived Yorda's name from the character of Hilda in the Toei film, 'Horus: Prince of the Sun'.

This is somewhat corroborated by the movie's presence on Ueda's shelf, which is shown in this same art book.

Hilda's character traits and arc are very different from that of Yorda, but her dynamic between the valiant Horus and the ice devil Grunwald seemed to serve as a heavy inspiration for ICO's narrative.

Attachment At the end of the level, "Pelennor Fields", there is a cutscene depicting the battle between the Witch King of Angmar and Eowyn where the armor and weapon of the Witch King does not match his film counterpart. His weapon being a large mace rather than a flail and his helmet having a different design entirely. This was an early alternate design that went unused in the Return of the King film. Because this game was being produced alongside the film the developers presumably had no time to change it to his final film design before launch.

The idea for the Wonder Flower came from an effort to introduce surprising elements that would challenge the player. Originally, the idea was to introduce items that would warp players to a new area, but the game's producer Takashi Tezuka didn't find it interesting, saying: "If you're still just going to warp to a different area, it's still the same. Why don’t you just change where you are right now?"

According to director Toshiyuki Kusakihara, he wrote out an extensive history for the continent of Fódlan from the beginning and containing "probably a good ten-thousand years' worth of material" just to use as reference materials for development. However, he has stated that he would not release it, and expected more inquisitive players to analyze the story and fill in the holes themselves as the developers gradually forget the material over time.

If you land while performing Luigi's forward aerial in such a way that his hand hits the ground, a special animation plays where Luigi shakes his hand with a pained expression on his face as if he hurt his hand and is trying to get the pain out of it. This animation can be interrupted by the player causing it, making it hard to notice.

This game marks the first time that Princess Daisy is playable in a mainline Mario game on a Nintendo console after her first playable appearance in the mobile game Super Mario Run. According to Super Mario Bros. Wonder's director Shiro Mouri in a 2023 interview with Eurogamer, Daisy's inclusion was spurred from a personal family anecdote:

"[...] I have two daughters myself and when they played previous Mario titles, they would always fight over who gets to play Peach. Including Daisy will help resolve fights within my own household, and also I thought that having Daisy would be something that a lot of Mario fans would be happy with!"
