There are unused lines for Cave Johnson found within the games '.nut' files. The lines would've been used for a scene where the player finds an AI cube with Cave Johnson's conscious programmed inside it. He would meet GLaDOS and reveal that she indeed used to be Caroline and that he "volunteered" her to be a test subject to see if his conscious could be loaded into a machine. He would then continuously ask the player to kill him.

The voice clip used for when Snake plants a C4 is a clip that originally went unused in Super Smash Bros. Brawl.

It was thought to have originally served the same purpose as it does in Ultimate.

Attachment By datamining a demo build of the game, an image of Donkey Kong Jr. can be found, suggesting that he may have been planned to appear in the game instead of Diddy Kong. Interestingly, Diddy Kong's internal filename in the final version is listed as "dk_jr," suggesting that Diddy's appearance may have been a later addition.

In the Windows PC version, there exists several maps within the game's files that go unused. When loaded in game, none of the area's warps can be used and the player cannot interact with anything. The menu also lists an unused mini game title called "TEIKOI Game". It is unclear what type of game this would have been as when loaded into the game the map is nothing but a blank screen.

One mission went completely unused in the final build of the game, having Jak and Torn protect the city wall from a Metal Head invasion. The fight would end with Torn revealing his tatoos symbolize the guards' loyalty to the city.
The mission is present in a preview build of the game, complete with character dialogue and ending cutscene.

"Construction Site" is a relatively unimportant level in the game, with only a cutscene being played there and little else for the player to do. It is very likely, however, that this level was at one point meant to have a bigger role in the game. The level has a lot of collision at places that are not normally reachable, and there are text entries for unused mission names, including "Climb Construction Site" and "Find Baron at Construction Site"

Attachment In a preview build of the game, it was possible to play as Jak from Jak II. Although this Secret is not present in the final version, it's still possible to trigger it by editing the game's memory, in the same place Secrets are kept track of.

In the prototype version of the game, Raidou is given an end card sequence, hinting that he would have been unlockable in the final version.

A long time had passed since Raidou was expelled from the Mugen Tenshinryuu village. He had only hungered for power ever since. He fought all and every fighter and claimed his technique his own.
Even as he received the invitation to participate in the tournament, he felt this might sate his hunger for power.
However, it seems all was in vain.
Raidou called for thunder and disappeared into the mist...

This can be seen in unused textures for R.O.B. in the game's data which seem to show battle damage. This is a remnant to Super Smash Bros. Brawl in which characters were also planned to have battle damage, but were left out.
