When the game was a few months away from beta, the game was cut in half. The cut content was intended to be used in a sequel, which never materialised.
Fur Fighters: Viggo's Revenge

Shooting all of the rabbits in Fur Fighter Village will unlock a cheat. The cheat, titled 'Blood', will not work even when activated unless it is used on a PAL copy of the game. According to a former Bizarre Creations employee, it was removed from US versions of the game due to censorship issues.

Villagers were inspired by the shop keepers in Dungeon Master 2.
The Legend of Zelda: Ocarina of Time

Attachment According to an interview with Yosiaki Koizumi in the 225th issue of Nintendo Power, the battle against Ganon would revolve around Link having to scale his body, which would've been gigantic at the time (similar to boss battles in Shadow of the Colossus). However, it was later changed due to how players could be confused in the fight (as they would never see Ganon's entire body), and rendering his colossal body at a steady framerate would've heavily strained the N64's hardware. The concept was later recycled for the Megaleg battle in Super Mario Galaxy.
Super Mario Galaxy

Attachment The battle against Megaleg is based on a scrapped concept of the final battle in The Legend of Zelda: Ocarina of Time, where Link would have to scale Ganon's (then-colossal) body in order to defeat him.

In Shadow's story, after you ignite the flames around the fountain in Soleanna City and receive the Sceptre Of Darkness, you'll receive a message from GUN HQ that will tell you where you have to go next. The dialogue in the message contains 2 takes from the voice actor, the first take being a failed attempt. It seems that it was accidentally left in the game.

One of the forms L.O.G. was to take was an old Ultimate! Play the Game cartridge. Ultimate! Play the Game was Rare's old name before it was changed.

Dante used the name Tony Redgrave as an alias in his early days of demon slaying. When asked about the name, director Hideki Kamiya stated that "Antonio Redgrave was a journalist that Dante respected, so he used it as his fake name during his days as a mercenary..." In Bayonetta, Luka's father, Antonio Redgrave, was a world famous journalist that documented supernatural events, people, and places. It's very likely that the two Tonys may be the same person.
Sonic & Sega All-Stars Racing

Sumo Digital had tried to get ToeJam & Earl in the game as well. However they were unsuccessful with obtaining the rights for both All-Stars Racing and its sequel All-Stars Racing Transformed.
Boktai 2: Solar Boy Django
1
There is a mission in which you must purify a coffin that contains "Shademan." During the fight, Django will work with Mega Man to defeat Shademan.

Shademan's final words are:
"Once more... I...! ...Don't think... ...that I will disappear... ... in THIS world...! And again... back... ...to the... ...the Cyberworld...!

Unfortunately, due to poor sales, the side mission in Mega Man Battle Network 6 that goes along with this side story was removed completely, but was available in the Japanese version "Rockman.EXE 6."

Attachment Sonic was going to have a human girlfriend named Madonna. This was to copy Mario's girlfriend at the time, Pauline. She was removed by the product manager, Madeline Schroeder. She wanted to remove Madonna as to "soften" Sonic for children and foreign countries, as she thought the concept was too "Japanese". The concept of a human girlfriend was later used for Sonic the Hedgehog (2006)'s Princess Elise.

Because the storyline and graphic FMVs were more horrifying than any video game that had yet been released, head developer Kenji Eno resorted to a trick in order to get D published.

The game was originally developed with no storyline, and Eno kept the story sequences a secret even from the other members of WARP. When the game was finished, he submitted a 'clean' version (i.e. without the violent and disturbing story content of the complete version) for approval.

He deliberately submitted the master disc late, knowing that part of the penalty was that he would have to deliver it by hand to the manufacturers in the USA. While on the plane, he switched the phony 'clean' discs with the finalized discs, thus completely bypassing all censorship.
Super Mario 64
1
In early development of the game when Nintendo were working on character movement and camera angles, they only had two characters; MIPS the rabbit and Mario. MIPS was planned to be just a testing dummy, but made it into the final game because they didn't want to part with him.
Red Faction: Guerrilla

Once the Geo Mod 2 engine was fully implemented, all the game's buildings fell down.

The developers had to go back and make sure their buildings were built with real-life architectural standards in mind so that the buildings would support themselves.

Attachment According to developer Gregg Mayles, Banjo-Kazooie: Nuts and Bolts was actually the third attempt at creating 'Banjo-Threeie', the third installment in the main line of the franchise. The first attempt was supposedly Banjo X, an unfinished build for the original Xbox which featured some new assets and items. The second attempt, was a re-make of Banjo-Kazooie with some twists, and would have possibly featured Gruntilda following the duo around different worlds and trying to outdo them.

When Mumbo turns you into a creature he says "Oominaka." Grant Kirkhope, Mumbo's voice actor, revealed that at the time of recording the voices for the game his left testicle was swollen. "Knackers" is British slang for testicles, so he thought it would be funny if Mumbo said "Ooh, my Knackers." Thus, every time that Mumbo uses his magic to turn you into a creature, he's actually complaining that his testicles are in pain.
Spyro 2: Ripto's Rage!

Attachment Ripto received his name through the Japanese katakana for Spyro (スパイロ). On the illustration, Insomniac felt that it looked like it spelt out 'Ripto' and thus his name was created.
