The Legend of Zelda: Majora's Mask
1
Attachment If the player talks to Keaton while wearing the Keaton Mask, he'll ask a series of questions. A sound is made signaling whether the answer selected is correct or incorrect. Picking the correct answer will trigger the "pause" sound from the game Excitebike on the NES.
Super Mario 64

Attachment In an interview with Satoru Iwata and Shigeru Miyamoto, it was revealed that an early, experimental build of the game had split-screen multiplayer, with Mario and Luigi as playable characters.

The game's planned multiplayer mode ended up being reworked into a Mario Bros.-style minigame thanks to the Nintendo 64's technical limitations making the split-screen concept unfeasible. However, in February of 1996 (just a month before E3 of that year), both multiplayer mode and Luigi were removed, in part because the Nintendo 64 was bundled with only one controller. These statements are corroborated by findings from the Gigaleak, a massive content leak of internal data from Nintendo in 2020 that included early assets from Super Mario 64. Among the leaked material was a model and textures for Luigi and sprites for "1P" and "2P" icons. Luigi's model is dated June 20, 1995, while the icons use the same generic font seen in the Shoshinkai demo from November of that year, rather than the custom font seen in both the E3 1996 demo and the final release.

Originally, a scene in which Wally can be seen floating on a raft, and once again losing his monocle, was cut from the game. This was because the development team felt sorry for Wally's character.
The Legend of Zelda: Skyward Sword

Attachment According to Hyrule Historia (pg. 23) "it was decided that all residents of Skyloft would be modeled after birds." This explains why some of the Skyloftians have bird-like names and features themselves, such as Groose's cocky attitude and his hairstyle that resembles a rooster's comb.

The voice lines "No otha' class' gonna do dat!", "If you order now, I'll throw in a second beatin', absolutely free!", and "Look at this: just caved in your skull, my Bat's still dry. No clumps of hair - nothin'." were added in The Scout Update to the game after fans noticed a resemblance between the Scout and TV pitchman Vince Offer. Offer is best known for being the pitch man for the ShamWow! and these voice lines are parodied from this commercial.

Co-creator of the Series, Yoshio Sakamoto, stated in an interview after the release of Super Metroid that he was the only person that knew of the location of Samus' beauty spot. A mole was also drawn on Samus' face in concept art for Metroid Prime, but did not appear in the game.
