Duke Nukem: Manhattan Project
1
A secret boss can be found in the third part of the game's eighth and final chapter Orbital Oblivion, though its existence remained widely unknown for seven years following the game's release until footage of how to reach it was uploaded to YouTube in 2009.

In order to access the boss, Spoiler:first collect all Nukes in the game on Hard difficulty to unlock the X-3000, an automatic "lightning gun" that can target all on-screen enemies. Next, replay the third part of Orbital Oblivion collecting all Nukes again, and then make your way to Mech Morphix's giant Duke cyborg. On the second floor housing its moving arm, there is a path in front of it with two large green vials, one of which is knocked over, and can now be used to access the boss. Spoiler:Going down the path will transport Duke to a barren, rocky platform in outer space, with Earth close by in the background and the secret boss floating in front of him, a giant green orb of energy named Wozma, a parody of the superboss Ozma from Final Fantasy IX. Defeating the boss will send Duke back to its entrance in front of the cyborg arm.

Attachment Eely-Mouth, the giant eel boss in Noki City, has an esophagus and stomach modeled with a significant amount of polygons. However, the game's camera never travels inside the eel at any point during the boss battle, leaving its detailed innards unseen during normal gameplay.
World of Goo
1
Attachment In the ninth level of Chapter 2 "Beauty and the Electric Tentacle", a Beauty Goo is stuck on a large Goo line. If you can make the Beauty Goo roll backwards off of the line, she will fall down an invisible pathway with very strong airflow and explode in an invisible tube. The Goos will fall down onto ground below the boundary line, and a torch-lit wall can be seen with a mysterious drawing of a Goo ball connected in a bond by three lines and two formulas written near it. A sign can also be found below that reads:

Spoiler:"It's so simple." - the original Sign Painter

The formulas on the wall appear to be for the force of Gravity (Fg = m*g) and the Spring force (Fs=k*x) of one Goo bond. Assuming there is a damping term (Fd = d*v), the system the elastic physics of one Goo bond operates under would be a damped simple harmonic oscillator.

There is an achievement for finding this Easter egg in the Steam and Games for Windows – Live versions of the game called "Subversive Traveler".

At the start of Chapter 7 after destroying two of Stefano's paintings, Sebastian can backtrack to O'Neal's Safe House and trigger a secret conversation with him featuring the following pun:

O'Neal: I told you I wasn't going to leave this place. It's fucking EVIL out there.

Sebastian: That may be... Spoiler:But there's EVIL WITHIN, TOO...

Both characters then momentarily turn and look toward the player before O'Neal quickly ends the conversation.

A localized version of this secret for the game's Japanese release, which was released under the name "Psycho Break 2", also exists:

O'Neal: I rather stay here doing a DANCE seriously.

Sebastian: You're DANCING? Spoiler:That's the BEST BREAK though.../おまえかダンスだって? そりゃ最高にブレイクだな... 最高にブレイク (SAIKOU NI BUREIKU/PSYCHO BREAK)

Rinoa will laugh and comment on each animation.

Homefront: The Revolution
1
In April 2021, programmer Matt Phillips revealed on Twitter that he included a complete native 4K port of TimeSplitters 2 in Homefront: The Revolution as an unlockable Easter egg in the same arcade machine used to access the first two levels which were previously found in 2016. Despite Phillips stating he lost the code to unlock the full port, Microsoft employee Spencer Perreault replied to Phillips with the correct code a few days later, and with its recovery several other codes to access much of the game's modes and content were discovered by fans.

While it is currently unknown how to access TimeSplitters 2's co-op mode, Phillips suggested that if someone could hack two or more arcade machines into a co-op map in Homefront: The Revolution, the game should boot to TimeSplitters 2's multiplayer menu.

A complete guide on how to unlock the port and known codes (as of April 9, 2021) is included in the source link.

Attachment In the level "Interval 09 - Incursion - Lapdog", there is a secret room that contains a whiteboard texture previously featured in an earlier game developed by Monolith Productions, Shogo: Mobile Armor Division, as well as a radio that plays audio of a news station reading traffic reports in Maritopa, a town from that game, before playing "Negai (Wish)", the game's theme song.
Twisted Metal 2
1
Attachment In the Paris level, the Mona Lisa painting can be burned with napalm to reveal a cheat code hidden underneath: Up/Down/L1/R1. This four-button code is meant to unlock Cyburbia, a level from the first Twisted Metal game, as one of three secret stages for the 2 Player Challenge Match mode by entering it on the level select screen. However, entering this code does nothing, because the code found in the Paris level has a typo: the Up and Down buttons are accidentally switched, so the correct code is actually: Down/Up/L1/R1.

The Last Giant, a boss enemy in the Forest of Fallen Giants, has a semi-rare instant-kill move during the second part of its fight where it simply tries to fall and crush the player with its body. If the giant is killed while it is still laying flat on the ground, a unique death animation will play where it lifts up the upper-half of its body to wail before dying.
Shovel Knight
1
In the Plague of Shadows campaign, during the penultimate boss fight Spoiler:against the titular Plague of Shadows inside Plague Knight's mind, you can defeat it by standing still and doing nothing for around 40 seconds, because the boss cannot hurt you in the spot you stand in at the very start of the fight. After this time has passed, the boss (labelled as "????" in the game's text box) will say:

????:Spoiler:YOU ARE STEADFAST IN YOUR RESOLVE... MAYBE THERE'S HOPE FOR US YET...

before transforming into its second form and the campaign's final boss fight, Spoiler:the Corrupted Essence.
Pokémon Mystery Dungeon: Explorers of Sky
1
After joining Wigglytuff's Guild, you will unlock the game's second dungeon, Drenched Bluff. If you fail your first two attempts at completing the dungeon, at the end of the second day, you and your partner will be summoned by Chatot to the Guildmaster's chamber, assuming that Wigglytuff is angry about the past two failures. After entering his room however, a chipper Wigglytuff gives you a Reviver Seed, an Oran Berry, and a Max Elixir, encouraging you to do your best to succeed tomorrow.
Super Mario Galaxy 2

Attachment The Whomp King, the boss of the Throwback Galaxy, will recite his original speech from his first encounter with Mario at Whomp's Fortress in Super Mario 64. If you lose the fight and then try again, he will start to recite the speech again, and then stop himself declaring he's tired of it. Excluding Bowser and Bowser Jr., the Whomp King is the only standard boss in the game with dialogue. When you deal the final blow to the Whomp King, he makes a unique face that cannot be seen normally because he is lying down when defeated.
Strider
1
Attachment In the game's third stage Flying Battleship Balrog, in the upper-leftmost corner of the first room inside the ship are two stacks of artillery shells. Destroying the shells will reveal a panda that dances briefly before disappearing. According to Strider's designer and director Kouichi Yotsui, this easter egg was snuck in without his knowledge as a joke, and the person who did this later became the wife of Mega Man character designer and later series producer Keiji Inafune.
Boogerman: A Pick and Flick Adventure
2
During the final boss fight with the Booger Meister, after Boogerman flushes him down the toilet, hold A/B/C/Start (Sega Genesis version) on a second controller plugged into the console before he picks up the stolen rod of Snotrium 357. This will cause two live-action people (most likely two of the game's developers) to walk out and wave to the player as the credits roll, as well as playing a different music track. This ending can also be accessed in both releases of the game under the name "Ending 2" by using their respective level select cheat codes, but the code to normally access this Easter egg during the boss fight in the SNES version is unknown.
The Legend of Zelda: Twilight Princess

In 2016, an American livestreamer discovered that the boss of the Forbidden Woods, Kalle Demos, could be killed in one hit by pouring a bottle of the Forest Water found in the Forest Haven onto its exposed flower head, after a user in her chat jokingly suggested using the Forest Water to water the plant monster. While this trick was performed while playing the Wii U remaster, NintendoLife tested and confirmed that this secret exists in the original GameCube release.
Shrek
1
In the "Extra Large" re-release of the game for the Nintendo GameCube, if you manage to get out of bounds and fall into the void, Shrek will be teleported to a dimly-lit area that is an exact replica of the inside of a Nintendo GameCube. Once inside, all cheats become disabled, and the player cannot escape. Even the pause menu is disabled, meaning the game is soft-locked and the only solution is to reset the GameCube.
