The Mirage Tower, exclusive to Emerald, may be a reference to a tower with the same name which appears in Final Fantasy. Both appear in a desert, only appear under certain circumstances, and contain a spiral-shaped dungeon.

Attachment The disturbing personality and appearance of the psychopath, Randall Tugman, both appear to be at least partially based on that of Weston Chandler, an internet personality known to have created a character named Sonichu, combining both Pikachu and Sonic the Hedgehog.
The Legend of Zelda: Twilight Princess

Attachment The Fused Shadow from Twilight Princess bears a striking similarity to Majora's Mask. It is highly possible that Majora's Mask was created by the same tribe who made the fused shadow, known as The Interlopers. This is made even more probable due to the fact that Twili are seen frequently wearing masks, as Zant and his Guard both wear masks, as well as the Shadow Beasts. In addition, when you steal the Ordon Shield from the village in Twilight Princess, Midna attempts to wear it on her face, like you would a mask.
World of Illusion Starring Mickey Mouse and Donald Duck

The game's story intro theme sounds very similar to the spindle scene from Disney's 1959 film adaptation of "Sleeping Beauty", where Princess Aurora was possessed by Maleficent's magic spell.

Attachment It's possible the NPC "Party Girl" is a reference to the character "Pinkie Pie" from the TV show, "My Little Pony: Friendship is Magic". Her hair style, color scheme, general demeanor and dialogue suggests a similarity between the two. Some of her potential names are "Trixy" and "Sparkle", possibly also referencing characters from the series.
The Legend of Zelda: Majora's Mask

The postman in Majora's Mask, who wants to flee, but can't find time for it in his schedule, shows quite the similarity to some couriers from a short story written by Franz Kafka. They want to kill themselves, but refrain from doing so due to their "oath of service".

Attachment The "Undead Hunter Outfit" found in the Undead Nightmare DLC strongly resembles the one worn by the character Ash in the movie "Army of Darkness". This is very likely a reference to the film, as the name of the outfit changes to "Army of the Undead" once the player is able to finish the game's story.

The game's bonus game music sounds similar to Clu Clu Land's hurry up theme.
Red Dead Redemption

There is a theory that the main character, John Marston, has a weakened or blind left-eye. Evidence supporting the theory is Marston's "Deadly-Assassin" outfit which includes an eye-patch that goes over his left-eye, during cut-scenes Marston seems to turn his head over to the left slightly to possibly see more with his right eye, sometimes when using Dead-eye, Marston will comment "I think like I got my eye back", after Dutch Spoiler:shoots the woman during Great Men Are Not Always Wise, John does not take the opportunity to shoot Dutch as he runs through the doorway on John's left side. The other lawmen make a comment towards John about not shooting him, too.And the Undead version of John Marston has a missing left-eye.

There's also another interesting bit hinting at this, which is a comparison between John Marston and Johnny Klebitz from Grand Theft Auto IV; Both share similar names (John/Johnny), both rode in gangs that left them both for dead and come from rough (and criminal) backgrounds, both have antagonists named Bill/Billy, both had a girlfriend/wife that was considered "every man's", both are forced to work with the government to save themselves and those they care about, and it is implied Johnny has a weakened/blind eye. ("Oh. I should use my good eye.")

The government agency in the game, called the DUP (Department of Unified Protection), shares its abbreviated name with a political party in Northern Ireland called the Democratic Unionist Party, more commonly know as the DUP. It is unknown if this was intentional.

Attachment Sticks the Badger from the Sonic Boom sub-series resembles Aika from Skies of Arcadia, another Sega game. Both Sticks and Aika use a boomerang as their weapon of choice, have nearly identical hairstyles and have orange as one of the predominant colors in their design.
Billy Hatcher and the Giant Egg

Attachment It's thought that the four characters playable in the multi player and story mode games are based on four of the main Sonic the Hedgehog characters - Billy is Sonic, Chick Poacher is Tails, Bantam Scrambled is Knuckles and Rolly Roll is Amy. The Hatcher characters use similar colors and copy poses as well. For example, on the game's box art, Billy is in the same pose as Sonic from official Sonic Adventure 2 artwork.

Attachment Dante's character redesign shares resemblances with the director of the game, Tameem Antoniades. Tameem stated in an interview that he did not intend for Dante to look like him, as he explained that Dante is "a decade and a half younger than me, way better looking... The only thing he's got is black hair. And he's male. I didn't design the character. I didn't go to our designers and say, 'I think it's a really good idea if we make the new Dante look like me, because I want to be in the game.' They'd laugh at me. They'd throw me out the window."
