Conker's Bad Fur Day
There was a sequel being developed called "Conker's Other Bad Day", however it was canceled.

The plot would've dealt with Conker's bad tenure as King after spending the treasury money on beer, parties and hookers. The game started with his escape, with a ball and chain attached to him, from the Castle's highest tower where he had been faced with the prospect of execution.

"We actually started on a direct sequel which was going to be called "˜Conker's Other Bad Day"˜ which dealt with Conker's somewhat unsuccessful tenure as King. He spends all the treasury money on beer, parties and hookers. Kingdom Hearts

Rikku was going to have a major role in the first game. She was going to be a part of Leon's group in Traverse Town and help Sora throughout the game. She was removed because of the similarly-named character Riku, and was replaced with Yuffie. She later appeared with the rest of the Gullwings in Kingdom Hearts II.

Sonic & Sega All-Stars Racing

During development, Segata Sanshiro, the character played by Hiroshi Fujioka for the Sega Saturn ad campaign in Japan, was considered to be a playable racer. Concept art had been drawn for Sanshiro, including one of him riding a Sega Saturn.

Metal Gear Solid 2: Sons of Liberty

While under cover, Solid Snake assumes the name Iroquois Pliskin. "Iroquois" means "Black Snake" in the Iroquoian language, Huron. And "Pliskin" is a reference to the character Snake Plissken from the film "Escape from New York", which was the main inspiration for the development of Solid Snake. Naked Snake (Big Boss), Solid Snake, and Solidus Snake each wear an eye-patch like Snake Plissken.

Magus was meant to make an appearance in Chrono cross. He was scrapped because Squaresoft thought that his complex backstory would be too hard to fit into the game. He was eventually replaced by Guile.

Grim Fandango
The original title for the game was Deeds of the Dead. The name was changed to reference a poem recited in the game when the marketing department didn't want to publish a game with the word "dead" in its title.

The Wii U Gamepad Prototype was just two Wii Remotes and Nunchuck analogue sticks attached to the sides of an LCD screen.

They also created a prototype for the Wii U Zapper which consisted of an LCD screen attached to a Wii Zapper.

In a previous Iwata Asks Interview from 2011, Satoru Iwata stated that the Wii U hardware started development back in 2008. This means it started development 2 years after the original Wii was released, 3 years before it's debut at E3 2011, and 4 years before it's release.

Metroid Prime

During development, a four-armed gorilla enemy, possibly intended as a boss of the ice area, was removed from the game. Nintendo felt that some of the early models looked too much like monsters designed for an RPG and decided they did not fit in the Metroid world.

Cobalion, Terrakion, and Virizion are based on Athos, Porthos, and Aramis respectively, while Keldeo is similar to the youngest Musketeer, d'Artagnan.

Pokemon Black 2 & White 2
Remnants of Route 10, removed from the map in Black 2 & White 2, are still visible in the game's code. The textures, models, and collisions remain, but the scripts, text, and wild Pokemon data are not present.

EarthBound
During a livestream of the original Earthbound with Earthbound Central, Marcus Lindblot revealed a couple secrets of the game's localization. For example, the character of Nico from Magicant was based on Marcus' real-life daughter, who was born while he was working on the game. Nobody had known where the name Nico came from prior to this, as the character didn't have that name in the Japanese version.

In EarthBound, all the Mr. Saturns talk using a very odd-looking font. They speak using a very strange font in Japanese, too. The Japanese Mr. Saturn font was created by Shigesato Itoi himself. In an interview around the time of MOTHER 1+2"²s release, he mentions that he based the font on his daughter's handwriting at the time.
