After the beginning area of the game, the player can obtain a tiny music box from a child. Playing the tiny music box during the Father Gascoigne boss fight will cause him to stagger. Playing the music box near him when he's summoned will make him chuckle.

Attachment Naming your Eevee either Sparky, Rainer or Pyro will allow it to evolve into either a Jolteon, Vaporeon or Flareon, respectively.

This appears to be a reference to the characters Sparky, Rainer and Pyro; the Eevee Brothers from the original Pokemon anime series.

Attachment In the level "Highway", a billboard of Arin Hanson, popular YouTube animator and co-host of the web series Game Grumps, with the tag line "Face In The Game!!" can be seen passing by. Anyone who had pledged to the game's Kickstarter $2,500 US or more could have a 2D representation of their face somewhere in the game. Arin also appears in the game's credits as 'Mighty No. 12226'.

Attachment If the player visits K.K. Slider on the Saturday before their birthday (Or if their birthday is on a Saturday), K.K. Slider will play a song that can only play on that day, which can only be heard live.
The song, "K.K. Birthday", would later be brought back in Animal Crossing: New Leaf, with the same requirements to hear it, but unlike Dōbutsu no Mori e+ it actually has an aircheck version.

This meant it was necessary to rename some characters to be acceptable for release outside Japan. Examples of name changes include Devo to D'bo and Vanilla ice to Iced, although some references are still included, such as Iced quoting Ice Ice Baby with "You had a problem.... I just solved it." in JoJo's Bizarre Adventure: Heritage for the Future.

In the PlayStation Vita version of the game there is an interaction with Legolas, where he will say "They're taking the hobbits to Isengard!"
Repeatedly interacting with him will cause him to say the line as it was used in the 2005 remix by Erwin Beekveld.

The image itself was internally named, "Dontwakethebaby.jpg", this was likely a reference to popular YouTube Let's Player Markiplier, who referred to the puppet in Five Nights at Freddy's 2 as "The Baby".
