In the game's third stage Flying Battleship Balrog, in the upper-leftmost corner of the first room inside the ship are two stacks of artillery shells. Destroying the shells will reveal a panda that dances briefly before disappearing. According to Strider's designer and director Kouichi Yotsui, this easter egg was snuck in without his knowledge as a joke, and the person who did this later became the wife of Mega Man character designer and later series producer Keiji Inafune.

During the final boss fight with the Booger Meister, after Boogerman flushes him down the toilet, hold A/B/C/Start (Sega Genesis version) on a second controller plugged into the console before he picks up the stolen rod of Snotrium 357. This will cause two live-action people (most likely two of the game's developers) to walk out and wave to the player as the credits roll, as well as playing a different music track. This ending can also be accessed in both releases of the game under the name "Ending 2" by using their respective level select cheat codes, but the code to normally access this Easter egg during the boss fight in the SNES version is unknown.

In 2016, an American livestreamer discovered that the boss of the Forbidden Woods, Kalle Demos, could be killed in one hit by pouring a bottle of the Forest Water found in the Forest Haven onto its exposed flower head, after a user in her chat jokingly suggested using the Forest Water to water the plant monster. While this trick was performed while playing the Wii U remaster, NintendoLife tested and confirmed that this secret exists in the original GameCube release.

In the "Extra Large" re-release of the game for the Nintendo GameCube, if you manage to get out of bounds and fall into the void, Shrek will be teleported to a dimly-lit area that is an exact replica of the inside of a Nintendo GameCube. Once inside, all cheats become disabled, and the player cannot escape. Even the pause menu is disabled, meaning the game is soft-locked and the only solution is to reset the GameCube.

Hanging above the window before being obscured by menu borders is a poster featuring the "devil" logo from Wave Race: Blue Storm, a game which shares characters with and takes place in the same universe as 1080° Avalanche and its predecessor 1080° Snowboarding.

There is a secret portal located towards the upper-left corner of the level "The Project". Going in it will take Gex to a hidden room with a unique enemy blocking an exit to the level; a random man walking towards Gex. Hitting the man will cause him to vomit, and his kill animation shows large amounts of blood shooting out of his neck before dying. It's unknown who this person is, though it could be a self-insert by one of the game's developers.

Co-director Neil Druckmann snuck in several Easter eggs which directly referenced The Secret of Monkey Island, including the likeness of its main protagonist Guybrush Threepwood. Naughty Dog later received permission from The Walt Disney Company to leave these references in the game.

In Chapter 11, a slightly burned portrait resembling Guybrush can be found that Nathan and Sam will comment on, not recognizing him among the other pirate founders of Libertalia they do know. This is hinted at further during the sigils puzzle in the same chapter, one of which is that of a monkey. A statue of the Guybrush figure can be found among statues of the founders during Chapter 12, with Nathan again conveniently forgetting his name. Spoiler:A more intact version of the painting can be found later in Chapter 15, but with the word "THIEF" painted overtop its subject as are the rest of the portraits found near it, and a barely legible plaque underneath revealing his name to be "Guy Wood". In Chapter 18 while in Thomas Tew's mansion, Nathan and Elena stumble upon a dinner table surrounded by the corpses of the founders. Guy Wood's corpse appears among the rest, with a monkey sigil found close to him on the table.

Two more references to The Secret of Monkey Island can be found in the game's dialogue, including one moment where Nathan comments "That is the second biggest cistern I've ever seen." This references a running gag from the series where Guybrush would commonly remark that something is the second biggest version of that thing that he's seen. The second piece of dialogue refers to Monkey Island itself with the line "Big, skull-shaped island? What?"

During the Tanker mission, if Snake saves his game, Otacon will try to recite proverbs like Mei Ling in Metal Gear Solid, except he will always mess them up. If you save your game and listen to Otacon's increasingly disjointed advice 13 times, a final codec call will be shown where in the middle of Otacon reciting a proverb, Mei Ling will enter the call via an audio-only transmission and interrupt him, try to correct him with a misplaced "cheat sheet" she made for him, and then scold him for losing the sheet and butchering proverbs with his own interpretations. Mei Ling will then tell Snake the correct meaning of the proverb, tell Otacon they have unfinished business, and leave the call. This is Mei Ling's only appearance in the game.

The team behind Square Enix's Einhander helped develop the expansive Gummi Ship aspect of Kingdom Hearts III. They even included references to Einhander, including an unlockable Gummi Blueprint obtained by scanning a constellation in the Misty Stream area that greatly resembles Einhander' Endymion ship. One of Einhander's bosses, the Schwarzgeist, also cameos as a boss in Kingdom Hearts III, and a remix of Einhander 'Thermosphere' plays when the boss is fought with most Gummi ships. However, if the boss is fought with the Endymion blueprint, then the original PlayStation 1 version of the Thermosphere theme will play.

In Virtua Fighter 3tb, if the player selects Shun and begins a mirror match, then selects the stage "Wolf" and achieves an EXCELLENT rating during the fight, then makes sure they land the winning blow as Shun's back is facing the dark part of the sky, Shun will perform his victory pose as the camera pans in just the right manner to reveal a cultural Japanese representation of a snowman that blinks. The Easter egg might be a joke regarding desert mirages, as Wolf is a desert setting and this Easter Egg is exclusive to this stage.
