Fallout 4
1
There are a number of references to the 1982 film Blade Runner, both in the form of easter eggs as well as Spoiler:inspirations in the game's overall story:

• On top of the Mass Fusion Containment Shed building, there is a dead Raider wearing a duster and a dead Synth. The two bodies are posed similarly to Rick Deckard and Roy Batty in the "Tears in the Rain" scene from Blade Runner.
• The Power Noodles stand in the center of Diamond City, along with the Noodle-serving Protectron named Takahashi is likely inspired by the noodle stand and it's japanese-only speaking owner that Deckard eats at in Blade Runner.
• The town of Covenant requires a psychological "G.O.A.T Test" before it can allow newcomers in. Spoiler:The reasoning behind it is to tell who is a genuine human and who is actually a "Synth", very similar to the Voight-Kampf Test's done in Blade Runner, which is done to expose if the person being tested is a Replicant or not.
Spoiler:A good portion of the game's plot/backstory involves the "Synths", who are inspired by the Replicants from Blade Runner, in the sense they can mimic humans almost perfectly and hide among them. There are even runaway Synths trying to find freedom, similar to the runaway Replicants Deckard is tasked to find in Blade Runner.
Spoiler:Nick Valentine is arguably a product of inspiration from the movie, as he fits the "neo-noir" motif of Blade Runner.

Attachment Within the game's files is a low-quality picture of the Summit Inn Cafe, a famous roadside diner built on Route 66 in California. The image was most likely used for graphics testing, though it might have also been used as a reference for the Dur-T Cafe seen in Chapter 5.
Fat Princess
1
Attachment Both Princess Plump & Princess Muffintop seem to be based on Marie Antoinette, and her perceived obsession with cake.
True Crime: Streets of LA
1
Attachment The game's cover depicts Nicholas "Nick" Kang-Wilson's in a pose that bares a suspiciously strong resemblance to Chow Yun-Fat's pose on the cover of "The Replacement Killers".
Final Fantasy Dimensions
1
Attachment The song "Faraway Hometown" from Final Fantasy Dimensions bears a striking resemblance to the song "Mitsumeru Saki Ni Wa" from the anime D.N.Angel. This is especially evident during each song's refrain.
Robot Wars: Extreme Destruction
1
A fictional competitor robot in the game is called "Plough King". It's possible that this robot is named after the "Plow King" - the truck owned by Barney Gumble in The Simpsons.

Ethyl Wright's name seems to be a play on Ethyl Alcohol, the common name for ethanol, also simply known as "drinking alcohol". This fits the fact that her family's livelihood is based around distilling alcohol, and her disapproval of it.
Skylanders: Trap Team

Short Cut bears similarities to The Scissorman from the Clock Tower series in the way he carries his scissors.
Super Smash Bros. for Wii U

In the game's files for Mario Circuit is textures for Toads Kart and Toad himself, this suggests that Toads would of raced instead.

Attachment On route 10, picnicker Coral says "The Pokemon here are so chunky! There should be a pink one with a floral pattern." This description perfectly matches the Pokemon Munna, from Pokemon Black & White released twelve years later.
Crash Bandicoot 2: Cortex Strikes Back
1
The secret sixth warp room is believed to be based on top of the ruins of Castle Cortex, which burned down in the first game. This is indicated by the "N" banners hanging on either side of the save screen and the fact that the other two islands are visible in the background.

In the levels "Cortex Power" and "Toxic Waste", there are two enemies that appear to be genetically-altered gangster potoroos, similar to the boss character, Pinstripe Potoroo. This is unusual as no other genetically-altered animals appear as common enemies in the game.
This also implies that Dr. Cortex created a larger gang of potoroo enforcers, but because Pinstripe has rarely appeared in later installments, this has never been elaborated.

Attachment In Dry Dry Desert, north of Kolorado's camp you can find a yellow block which when hit multiple times will reveal three hidden '?' blocks which subsequently give you a Shroom (1 hit), Super Shroom (10 hits) and Ultra Shroom (100 times). This block keeps track of how many times you hit it and has a maximum unsigned four byte value of 4,294,967,295, which means that hitting it more than that amount would reset the blocks and spawn them over the existing ones allowing you to get the Shrooms again, which would take 36.29392 years to reach. Hitting the block another 4,294,967,295 times would reset it again, causing the hidden blocks to spawn over the existing ones again. Continuously repeating the process until the game freezes would take just over 416 years to achieve.

It is heavily implied that the pebbles are petrified eyeballs.
The most obvious indicator is that the pebbles are spherical and appear to have a hole the shape of an iris. It is also worth mentioning that all crows in the game drop pebbles, and that crows are known for eating eyeballs.
Star Fox 2
1
Attachment Star Fox 2 has an unnamed General Pepper-like Cornerian Officer whose design would later be used for Captain Shears, the Main Villain of the Manga Comic "Farewell, Beloved Falco".
Company of Heroes
1
The title of the game seems to be a reference to a letter written by Mike Ranney, a Sergeant in the 101st Airborne Division during WW2, in which he writes;
"I cherish the memories of a question my grandson asked me the other day when he said, 'Grandpa, were you a hero in the war?' I said 'No...but I served in a company of heroes'."
World in Conflict
1
Attachment World in Conflict contains a few references to other similar works.
One of the main characters in the game, Captain Bannon, is most likely a reference to Captain Sean Bannon from the 1987 best selling novel Team Yankee.
Both characters are high ranking US army officers in an Armor Company, and both fight in Europe during a "Cold War gone hot".

There are also plenty of references and similarities to the 1984 film Red Dawn as well.
Both have a large focus on the Soviet invasion and occupation of the United States, they include themes of resistance against Soviet occupation, and as previously mentioned both deal with a "Cold War gone hot" scenario.

The operation name for the Soviet invasion of West Berlin is even referred to as Red Dawn.
Phantasy Star Online 2

Naberius is named after the Marquis of hell, and Amduscia is likewise named after the demon King Amdusias, listed in the Goetia.

Lillipa is named after the Kingdom of Lilliput, and the lillipans are based on the lilliputians, from Gulliver's Travels.

Vopar is possibly named after the Vorpal Sword from the poem "Jabberwocky" in Lewis Carroll's "Through the Looking-Glass, and What Alice Found There", but given the abundance of water on the planet it could also be named after the aquatic demon Vepar.

Oracle seems be a Japanese phonetic anagram of Algol, similar to Ragol from Phantasy Star Online, but substituting a C in place of a G.
Franchise: Phantasy Star
1
In Phantasy Star Online Rag Rappies are most likely named after the planet Ragol, Al Rappies are most likely named after the Algol system and the Nab Rappies in Phantasy Star Online 2 are most likely named after the planet Naberius.

Though they appear on Ragol, Al Rappies are the non-seasonal rare version of rag rappies in PSO, while in Phantasy Star Universe and PSO2 the non-seasonal rare rappy variant is simply called "Rappy" and appear on every planet, suggesting that Al Rappies are rare because they somehow traveled from the Algol system from the classic Phantasy Star games, though they are still considered to be native enemies, while the rare rappies in PSO2 are part of the "another" enemy group.
Phantasy Star Online 2
1
In addition to the cross promotional items and Sega-related items, Phantasy Star Online 2 also has a few other references, a few of which might be a result of Konami being a competitor to Sega.

The Duel Gaze is an obvious reference to a Duel Disk from Yu-Gi-Oh! Unlike other talisman weapons in the game, it is apparently strapped to the wielder's arm and is not held by a handle. It also has an unlockable ability called "Trap Activated"(Wana Hatsudo), which boosts the power of ranger traps, in spite of being an techer weapon (albeit one that is equipable by all classes). The Red Duel Gazer likewise has an unlockable ability called "Trap Master" (Takumi wana-shi).

A reference to Metal Gear Solid can be found in the talisman weapon "Metalisolidom", a weapon that is dropped by Transmizer, an enemy which bears an uncanny resemblance to Metal Gear REX. Other Lilipia mechs are also commonly referred to by western players as Metal Gears, though the fact they are on Lilipia might actually be a reference to Laputa from Myazaki's Castle in The Sky which, like Lilipia, is also based on Gulliver's Travels.

While there was an Attack On Titan collaboration, the fight against Magatsu plays homage to it without directly using any of the Attack on Titan material. Instead of 3D Maneuver Gear, the Phantasy Star Crew utilized the previously introduced jump pads, as well as a buff that boosted jump height partway through the first quest where you fight it. Additionally, the trailer/opening featuring Magatsu similarly appears to be a homage to Attack On Titan.
