Leon's campaign in Resident Evil 6 begins at Ivy University located in Tall Oaks. A university by the same name is also featured in an earlier Capcom game, Phoenix Wright: Ace Attorney: Trials and Tribulations where its location was never stated. Both being games developed by the same company, this is unlikely to be a coincidence.
Donkey Kong Country 2: Diddy's Kong Quest

Attachment At Cranky's Video Game Heroes, there are three ranks that a player can reach if they collect enough DK coins. The characters that have each rank by default are Mario, Yoshi, and Link. In the corner, there is a trash can with a sign that says "No Hopers". Next to the trash can is Sonic the Hedgehog's speed shoes and Earthworm Jim's gun.
World of Warcraft

In the Ruins of Lordaeron, ghostly voices can be heard near the throne. The voices are supposed to be coming from King Terenas and Prince Arthas. If you go into the courtyard and use a spell to detect invisibility, you will see all the ghosts of the Lordaeron citizens. This is a reference to Warcraft III: Reign of Chaos, where the king is killed by a possessed Arthas and the town was destroyed by monsters.
Sonic Rush

Hideki Naganuma composed most of the music for Sonic Rush. His songs usually feature heavy sampling (adding short parts of other pieces of audio into a new piece), and Sonic Rush is no exception. An obvious sample is 'Back 2 Back' using the main melody from 'Louie Louie', but some are harder to spot, such as 'Jeh Jeh Rocket' using a bit of audio from African drum music and 'Wrapped in Black' using a speech by Malcolm X.
Dragon Age: Origins

There is a reference to the game "Portal" toward the end of Dragon Age: Origins. To find it, you must have Sten in your party. At the end of the game, if you choose to perform the ritual with Morrigan, you will go to the crowning of the new king or queen. After the dialogue with Alistair you can walk around and speak with your companions. Find Sten and he will say "Where is the cake? They promised there would be cake. The cake is a lie..."
Borderlands

In New Haven there is a reference to the 1983 film, A Christmas Story. It can be found in a secret room which can be only be accessed during "Another Piece of the Puzzle". Inside is a Christmas tree, a leg lamp (made from a real leg), and a rifle called "Rider," with a caption which reads, "Careful... you might put someone's eye out".

Victor Sullivan's private seaplane, Hog Wild, is a reference to a level found in Crash Bandicoot.

When Sequence 3 starts and you are escorting Maria and Claudia to the villa, you will get ambushed by Pazzi and his men. You will be rescued by your Uncle Mario. When you first talk to him, he says "Don't you recognize me? Its-a me, Mario!" - a popular quote from the Nintendo hero of the same name.

The "My Brother Was An Italian Plumber" achievement or trophy's description is "Kill an enemy by stomping on them", which is a reference to Mario.
The Elder Scrolls V: Skyrim

Attachment Southwest of Winterhold, in Bleakcoast Cave, there is a part of the cave guarded by frost trolls where you will find parts of a skeleton hanging from the icy ceiling. On the ground below it is a Steel Greatsword of Weariness. This is a reference to Star Wars: The Empire Strikes Back in which there is a scene where Luke Skywalker is stuck to the ceiling of an icy wampa cave and must use the Force to retrieve his lightsaber to cut himself free.
Doom II: Hell on Earth

Attachment In the Doom II final level "Icon of Sin", the boss is supposed to be a giant demon head with a fragment missing from its forehead. It says, "To win the game, you must kill me, John Romero!", distorted and in reverse to sound like a demonic chant. One can use the "noclip" cheat to enter the boss and see Romero's severed head which is skewered on a post. John Romero is the creator of the Doom series. The staff didn't like Romero due to his egotistical personality. They decided to get him back by making him the final boss.

In the Japanese version of Saria Town, one of the graves in the town reads "The Hero Loto rests here." This is a reference to the Dragon Quest hero.

The first Final Fantasy game had a similar grave in the town of Elfheim. The grave reads "Here Lies Link".
Sly Cooper: Thieves in Time

There are two treasures that reference Jak & Daxter and Ratchet & Clank. The Lutrela Nivadensis, found in "The Clan of the Cave Raccoon," is Daxter in a caveman outfit. Medieval Metal Man, found in "Of Mice and Mechs," is Clank with Knight armor on.
Zelda II: The Adventure of Link

The Sages in The Legend of Zelda: Ocarina of Time are named after the towns in this game (in Zelda chronology however, the towns were named after the Sages).

These towns are Rauru, Ruto, Saria, Mido, Nabooru, and Darunia. However, Mido is not a sage.

Attachment The enemy Fracktail makes a reference to Zelda II: The Adventure of Link. When Dimentio causes Fracktail to short circuit, he says "I am Error", one of the NPCs in Mido Town.

Attachment In the X-Naut Fortress there is a changing room. If you drop into the room from the vent above, both you and your partners will turn into 8-bit sprites, with the original Super Mario Bros music playing in the background. You can turn back to normal by exiting the room.

Attachment In the corner of the Worley Winery in the Farmer's Market, there is a round wedge of cheese with a piece missing next to six bullet holes. The arrangement bares a striking resemblance to Pacman and the pellets he eats.

Joelle, Meg, Beth and Amy, the poes in the Forest Temple are named after the main characters from Little Women, Meg, Beth, Amy and Josephine.
