In an interview at the 2011 Electronic Entertainment Expo with Takashi Iizuka, the head of Sonic Team, it was emphasized that the Nintendo 3DS version of Sonic Generations was specifically "a celebration of Sonic's portable history," with the more recent Game Boy Advance and Nintendo DS installments being an area of focus over the older Sega Game Gear titles. Despite this, the final game would predominantly feature content based on console games in the series. Out of the seven areas, the only ones based on handheld entries in the series are Water Palace Zone from Sonic Rush, and Act 1 of Tropical Resort, which is derived from the Nintendo DS version of Sonic Colors. All of the returning bosses are also pulled from console entries in the series.

I tried looking into the development of the game as part of this trivia, but didn't find anything conclusive.
In short, as late as the Nintendo Power feature in June 2011, shortly after the 3DS version was announced, the public was only shown screenshots of two Stages, the Special Stages, and a single boss. Given how the staff for Generations 3DS was very similar to that of Colors DS and how the 3DS version was only confirmed after the console version, it is likely that Dimps was given less than a year to develop the game.
We should also note that this was Dimps' first 3DS project, and that 3DS dev kits were not widely available until early 2011.

Was anything said about time constraints possibly being the reason for the 3DS version of Sonic Generations not representing handheld games? And as to why there's 7 levels instead of 9 like the home console version has?
The Egg Emperor boss hadn't even been in any of the DS games, the 3rd era in the 3DS version is in fact supposed to be a DS era.

So maybe the 3DS version started work after they abandoned the DS version, or there were originally supposed to have been 2 versions for handhelds before abandoning one of them.
