Lead Designer Justin Knorr, frustrated with all the cuts being made to get the game to ship, put a series of hidden messages for players to find. The first messages told the player how to access a secret level select screen, and encouraged them to pick a specific level, in which he placed more messages berating the company for cutting so much content. He included the head of product development's phone number, and suggested players call it and complain. The playtesters found these messages, and Justin was fired.

Collecting all of the Graffiti Souls reveals a hidden message in the graffiti creator. The selection box for each size category shows a portion of the message, and together they read "Be a master of the streets."

There's a hidden message from Neo hidden deep within the Hacking section of the game. Following a long process which unlocks the majority of the hidden content, the player will receive a voiced message from Neo saying "You possess great skills. Now it's your turn. Follow the white rabbit."

The Atari 7200 port contains text hidden in the game's coding, which reads "MOMMY AND ME ARE ONE." This text is a paraphrasing of a 1985 experiment on the effects of subliminal messages on the unconscious mind, where the phrase "Mommy and I are one" was allegedly effective at raising self-motivation.

The first letter of the names of each of the 6 main worlds spell out "flower":

Attachment Holding A+B while starting the game will display a hidden message: "KONAMI ONE GRADIUS ONE"

This appears to be a diagnostic screen, as some people have reported that it may say "TEN" instead of "ONE" on one line or the other. It is theorized that this screen displays the result of some kind of code verification algorithm or checksum, with each line representing the status of a different portion of the game's code.

Attachment There's a hidden message in the graphics of the US release that reads "Ste & John were ere ok". This refers to Ste Pickford and John Pickford of Software Creations, the game's developer.

The US and JP versions were developed simultaneously, and since the JP version required much more space for the text graphics, there was a lot of blank space in the US tiles, so Ste wrote the hidden message there.

In Origin Beach, there are two glyphs that are behind the walls in the top left and right corners of the level. These were put in by the developers to answer the question "Why do dolphins live in the sea?"

The left one says:
We hear song in the ocean!

The one on the right says:
You sing our song under the waves
Who are you?
Could we sing in the sea?

However, typing in the following phrases will trigger special dialogue where Mr. Resetti scolds the player even more:

The Ancient Tongue spoken by the game's Laguz characters is actually just an elaborate English font which can easily be translated. Two of the game's characters, the heron Leanne and the wolf Volug, speak almost exclusively in the Ancient Tongue. They appear to be quiet, stoic, and wise characters. However, translating her dialogue reveals Leanne is quite excitable and sassy. Volug is similarly sarcastic; he asks at one point, "You ever wonder what would happen if I just ate everyone we fought? Would the rest keep fighting?"

Draven can catch the axe of another Draven. Upon doing so, he will have special dialogue such as "Nice axe, I'll take it" and "Yoink!"
Erika to Satoru no Yume Bouken

After the game's ending plays, there are several things that will happen if the game is left running, and it's possible to trigger a hidden message from a programmer named Hidemushi. First, the ending photo will change to black and white after waiting 18 minutes, and then sepia after another 18 minutes. After 55 more minutes, the music will then stop, and pressing A + B + Start + Select + Left on Controller 1 and A + B + Right on Controller 2 will cause some new music to play. Pressing B + Select + Right on Controller 1 and B + Right + Down on Controller 2 will start Hidemushi's message, calling out everyone that he had to put up with while developing the game and thanking those who did help him. Once Hidemushi's message stops, press A + B + Up on Controller 1 for his last message, a dedication to his wife. After waiting 18 more minutes, the game goes back to the title screen.

Two exclusive songs play during this hidden message. The first track is a remix from The Karate Kid NES game, while the other track is completely new and starts playing when the message 「そういえば せわになった ひともいたな・・・・・」 appears, translated in English to "Come to think of it, some people were helpful to me, too." Both games were composed by Hirohiko Takayama. Both songs, unlike the rest of the game, use the Famicom's basic onboard audio system rather than the Namco 163 audio expansion chip which supports up to 8 additional channels.

The Ancient Tongue which the Laguz characters speak is actually just a heavily stylized English font. The pieces of Ancient Tongue that appear on the game's menus can be translated, and when placed in order, form a quote from Shakespeare's Hamlet, specifically a love poem that Hamlet sends to Ophelia: "Doubt that the Stars are fire / Doubt that the Sun does not move / Doubt truth to be a liar, / But never doubt I love." The quote has no relevance to the game's plot, but is a neat reference to a famous line.
