Throughout the Pokemon series are several references to a previous Game Freak game, Pulse Man. Two of the most well known references are Barry's battle theme having very similar notes to Pulse Man's first stage, and Pikachu's move, Volt Tackle, also being an attack from Pulse Man. In Super Smash Bros. Brawl, Pikachu's Volt Tackle Final Smash shares a similar appearance to Pulse Man's Volt Tackle.
Sly Cooper: Thieves in Time

Attachment Hidden throughout the different time periods of Sly's ancestors, Clockwerk, the final boss of the Sly and the Thievius Raccoonus, can be seen perched peering around. Also, in "The Clan Of The Cave Raccoon," Clockwerk's eye can be found as a treasure.

In a sniper mission, there is a very tall building in the background with two antennas that can be seen as you start. Zooming in on the building reveals a man standing on an extending ledge, looking like he is about to do a "Leap of Faith" from Assassin's Creed. Shooting the man will cause him to fall with an eagle's screech sounding once he falls.

Attachment When investigating his wardrobe, Kyle Hyde will state, "I like suits. They're comfy and easy to wear." This is a reference to Pokemon, in which a particular trainer will approach the player and state, "Hi! I like shorts! They're comfy and easy to wear!"
Borderlands 2

Attachment There is a Shotgun in the game called 'Dog'. In the game's code, its file name is "Thre Dog", and its special weapons effect reads, "Because one barrel ain't enough, and two is too few." This is likely a reference to the character "Three Dog" from Fallout 3, who says "Three Dog, because one dog ain't enough and two is too low, it's Three Dog!"
Metal Gear Solid 3: Snake Eater

Major Ivan Raidenovitch Raikov's character is meant to mock MGS2's effeminate protagonist Raiden, who was met with mixed-to-negative criticism among Metal Gear Solid's western fanbase for replacing Solid Snake as the star. Although it isn't explicitly stated, the game heavily implies that Raikov is Colonol Volgin's gay lover.

This plays an important part during a particular scene when Snake is disguised as Raikov in order to infiltrate the Shagohod testing facility. Snake's cover is blown by Volgin who states that he was "waiting for Raikov in his room." Volgin grabs Snakes' crotch twice, thus revealing his identity. Volgin then exclaims "I know the Major better than anyone else." Volgin later beats Naked Snake to a pulp in retribution for Snake "hurting" Raikov.

Several other small hints at Raikov's sexual orientation are present in the game. If the player attempts to distract Raikov with a pornographic magazine, he will only give a brief glance at it and walk away instead of reading through it. Raikov also wears black underwear with a lightning bolt monogrammed on them (seen after stealing his uniform), a reference to Volgin's powers. EVA also drops hints about his homosexuality during a codec call.

MGS3: Subsistence later dropped more clues about Raikov. In the online mode of Subsistence, players can play Raikov, who's special move is a massive crotch grab that renders his opponent stunned. The Secret Theatre film 'Metal Gear Raiden: Snake Eraser' also jokes about Raikov's homosexuality and his purposeful resemblance to Raiden.

Despite being Volgin's male lover, Volgin himself appears to be bisexual, having an abusive relationship with Tatyana. He is a sadist, however, and treats her rather harshly compared to Raikov, whom he adores.
Spyro: A Hero's Tail

Attachment There are several references to the Mario franchise througout the game:

•When attempting to activate the ball gadget, The Professor mentions two signature items in the Super Mario series, Power Stars and Red Coins, when trying to recall the name of a valued collectible, the Light Gems. Not only this, but he mentions Heart Pieces as well, which is a reference to a collectible found in The Legend of Zelda series.

•There is a robot NPC named Mergatroid found in Red's Laboratory who wears a red shirt, blue overalls, and a red cap with the letter "M" on it.

•There is an enemy type in Crocovile Swamp that resembles a Piranha Plant. A variation of this enemy also spits fireballs, much like a Venus Fire Trap.

•Lastly, there are hostile Yetis in Gloomy Glacier who throw barrels, similar to Donkey Kong.
DuckTales: Remastered

Attachment The original African Mines level on the NES required you to unlock a gate by getting a key in Transylvania. In Remastered, the path is clear and you don't have to find a key, but in the background you can see the same lock from the first game where the gate was originally located.
Grand Theft Auto: San Andreas

Attachment In the mission 'Madd Dogg's Ryhmes', one of the security guards playing a video game (possibly DRIV3R) says, "This sucks, I mean, how could Refractions mess up so bad? You suck Tanner!" This is actually an Easter egg mocking the game DRIV3R, which some consider to be a Grand Theft Auto clone; the main character's name is Tanner, and the game is made by "Reflections".

In Sanctuary, there is a chance that an NPC will say "I used to be a Vault Hunter like you, until I took a bullet to the knee." This is a reference to the infamous "I took an arrow in the knee" meme from The Elder Scrolls V: Skyrim.
Far Cry 3

Attachment In the Lost Expeditions edition, the mission called "Ignition to the deep" contains several references to the Assassin's Creed series. You can find Abstergo's logo and a document about the pieces of Eden and genetic memory. The fact that Jason says "that symbol looks familiar" suggests that it is not just a Easter egg but that both Far Cry 3 and Assassin's Creed could takes place in the same world.
Grand Theft Auto: Vice City

Attachment Tommy Vercetti is heavily based on Tony Montana from the film Scarface. They both end up in exile, both rise to power in Miami using great amounts of violence, both build an empire from a large estate and mansion, both have short tempers and are prone to violence, both work as contract killers, and both killed their collaborators and took their ex-bosses' empires, and both engage in a battle with large groups of assassins at the end of their stories. However, Tommy survives his final gunfight with his enemies, while Tony is killed. Even the mansions in the games are similar.

Attachment Bayonetta's Lt. Col. Kilgore weapons are a reference to the character of the same name from the movie Apocalypse Now. Bayonetta's alternate costume for the weapon is designed after Kilgore's appearance in the movie matching his hat, sunglasses, and yellow scarf.

The song that is played for the Lt Col Kilgore Golden LP is Flight of the Valkyries, which was also played during a battle scene in Apocalypse Now.

Attachment Jeanne's All 4 One pistols reference elements from The Three Musketeers story. The four pistols are named after the characters D'Artagnan, Athos, Porthos, and Aramis. "Tous pour un, un pour tous" are written on the pistols, which translates to "All for one, and one for all" which is the motto of the Three Musketeers.
