There is a possibility General Pepper is named after The Beatles' album "Sgt. Pepper's Lonely Hearts Club Band". He is also wearing an outfit similar to a character on the album cover.
Metroid Prime 3: Corruption
1
In one of the trailers for Metroid Prime 3: Corruption, there's an introduction to the Aurora Units that feature heavily in the game. The camera pans over blueprints for what the game calls a future Aurora Unit complex. The layout is identical to Mother Brain's chambers in Tourian from Super Metroid.

Attachment Inside the game's files are unused sprites of a character that resembles Link from The Legend of Zelda.
Franchise: F-Zero
1
In the first F-Zero game, Captain Falcon's ship (Blue Falcon) has the number 111. In F-Zero X and all later titles it has the number 7. 111 is the binary code for 7. It's unclear whether this was intentional or not.
The Legend of Zelda: Link's Awakening
subdirectory_arrow_right Kaeru no Tame ni Kane wa Naru (Game)

Attachment Richard in The Legend of Zelda: Link's Awakening is likely based on the main character for the game Kaeru no Tame ni Kane wa Naru (or "The Frog for Whom the Bell Tolls"). This is evident in his villa, in which the music that is played is a remixed version of the main theme from that game, and the frogs found hopping around his villa being a reference to the gameplay of his own game. Link's Awakening also uses the same engine as For the Frog the Bell Tolls.

Pokémon Trainer is the only character that has a custom name in their original series to not be given a default name in Brawl, and is instead given a generic name. It is clear from the character design that the suitable default name would be "Red" as he is named as such in Pokémon Gold and Silver, and again in the remakes which were released after Brawl. The reason this was done is unknown.

Charmander may be based on a 1000+ year old misconception about the salamander.

Both Aristotle and Pliny the Elder believed that the salamander was capable of withstanding the heat of flames, and even had the ability to extinguish them. In Pliny's Natural History, the oldest surviving encyclopedia, a fairly accurate description of the salamander is followed up by claims that "This animal is so intensely cold as to extinguish fire by its contact, in the same way as ice does" (Book 10, Chapter 86). Later in the same work, though, he seems to view these supposed properties with more skepticism, claiming that "if it had been true, it would have been made trial of at Rome long before this" (Book 29, Chapter 23).

The connection between salamanders and fire persisted, however, and we can also find it in the Talmud, which briefly mentions the salamander as a creature actually produced by flames, whose blood could protect anybody smeared in it from fire. Even Leonardo da Vinci, one of history's greatest scientific minds, seemed content to echo the received wisdom on the subject, mentioning in his notebooks that the salamander "has no digestive organs, and gets no food but from the fire, in which it constantly renews its scaly skin."

Ragna the Bloodedge's name is derived from "Ragnarök," a Norse term commonly used to describe the end of the world. This could tie into Ragna's ability to channel the Black Beast, which nearly caused the end of the world in BlazBlue's timeline.

It may also be a reference to the legendary Ragnar Lodbrok, a man who slayed the serpent Jörmungandr. This mirrors the relationship between Ragna and series antagonist Yūki Terumi, who has a snake motif for his attacks.

Attachment Spekkio is believed to make an appearance in the Bend of Time. If Janice is brought to the area, the timekeeper will note that the "God of Combat" has taken an interest in her, and she will be bestowed her level 7 tech, What'sUpDoc. He still has his own separate room, and after a trial similar to the one in Chrono Trigger (involving running three laps around the room) he offers a battle with Ozzie, Slash, and Flea. A minigame ensues in which the player must run a correct number of laps to receive a Dreamer's Sarong. After the minigame is won, he remarks that perhaps he will see the player in another, different dimension.

Attachment Due to its close resemblance to the ADAM Harvester from the Bioshock series, Valve requested permission from 2K Games to add the Vita-Saw to the game. However, due to copyright reason, Valve can't sell the Vita-Saw in the Mann Co. Store.

Attachment Marcassin is a long, dark-haired man with a light complexion, considered beautiful by many characters in the game. This could be a reference to "Howl's Moving Castle", an animated film also by Studio Ghibli, as Marcassin shares the appearance of Howl, a character with long, dark-hair, light complexion, and is also considered beautiful by many characters in the film.
Donkey Kong 64
subdirectory_arrow_right Diddy Kong Racing DS (Game), Donkey Kong (Franchise)
1
Attachment Diddy Kong Racing DS is somewhat infamous for introducing the newly redesigned Tiny Kong, who despite being originally conceived by Rare as Dixie Kong's younger sister in Donkey Kong 64, is now depicted as a taller teenager. This design would carry over into future titles such as Donkey Kong Barrel Blast and Mario Super Sluggers.

Contrary to popular belief, as revealed on a December 20, 2007 edition of Rare's Scribes, the decision to redesign Tiny into a teenager was not Rare's call, but Nintendo's, which is appropriate considering Nintendo has retained full ownership of Rare's Donkey Kong characters since the latter company were acquired by Microsoft in 2002, and thus now have full creative control on how they're presented and portrayed.

One detail that is worth pointing out, and may provide an explanation to why Nintendo had no qualms with redesigning a character who was meant to be Dixie's younger sibling into a teenager, is that the Japanese localization of Donkey Kong 64 reportedly makes zero mention of Tiny being related to Dixie, instead just being described by the manuals as just a "Charming girl Kong". It's also worth pointing out that every game that has featured Tiny Kong since 2002, such as Mario Super Sluggers, Super Smash Bros. Brawl, and Super Smash Bros. For Wii U has also made zero mention of Tiny's relationship with Dixie Kong, which adds credence to the theory that Nintendo opted to ignore and essentially retcon Rare's initial lore of the two being siblings.

Shen has a strong resemblance to Joe Musashi, the ninja from the Sega game series Shinobi. The two ninjas also share the same walk animation and dash.
Grand Theft Auto V

The mission "Grass roots - Trevor" is thought to be a reference to a scene in the movie "PeeWee's Big Adventure". Both scenes are hallucinations, contain clowns, and both have the same background music.

Attachment In the Suburban store that you visit in the mission 'Friend Request', one of the shirt stalls allows you to buy a parrot tropical shirt, similar to the one worn by Max Payne in Max Payne 3. Also, if you give Michael just a light scruffy beard while he's wearing his grey suit, he looks oddly similar to Max Payne at the beginning of Max Payne 3.
One Piece: Pirate Warriors

Attachment The first boss in the game, Pacifista, is the only boss in the game to take visible battle damage throughout your fight. Because of this, it's possible that early in the development of Pirate Warriors, they had intended to have visible battle damage appear on bosses/characters, much like another Tecmo game, Fist of the North Star: Ken's Rage.
The Elder Scrolls V: Skyrim

The quest "Mind of Madness" has parallels with the story "Alice in Wonderland", where Alice is instructed by The Mad Hatter to do several menial tasks while he has a tea party. When you do finish the quest, you get the staff of "Wabbajack", a reference to the poem "Jabberwocky".
Kirby 64: The Crystal Shards

Shiver Star, the game's 5th world, appears to be a frozen-over version of Earth, containing several uninhabited urban areas. Nintendo has confirmed that Shiver Star was once inhabited, but the climate drove them to evacuate the planet. This has led fans to speculate that Shiver Star is a post-apocalyptic version of Earth. Though Nintendo's intentions during the making of Shiver Star remains unknown, it can be inferred that the world is either a message about climate change, or the suggestion that the "Kirby" series takes place in our own universe.
