Metroid
1
The jingle heard when the player picks up an item is similar to that of "Ys I: Ancient Ys Vanished".
Touhou Hisoutensoku: Choudokyuu Ginyoru no Nazo wo Oe
2
Attachment The character Utsuho Reiuji has several sprites and animations that bear resemblance to the character Thouzer/Souther from Fist of the North Star. This includes one of her Spell Cards in the game, which bears a resemblance to Souther's Fatal K.O., "Nanto Hō-ōh Ken Ougi: Tenshou Juuji Hou."
Touhou Shinkirou: Hopeless Masquerade

Attachment One of Koishi's alternate color schemes resembles that of her sister, Satori. Interestingly, inverting Koishi's default colors bears a striking resemblance to her sister's clothing as well. The same can also be done to their official artwork from Subterranean Animism.

Indigo Plateau's background music sounds very similar to the Mother 1 (EarthBound Zero) Mt. Itoi theme.
Grand Theft Auto: Vice City

Attachment Tommy Vercetti is heavily based on Tony Montana from the film Scarface. They both end up in exile, both rise to power in Miami using great amounts of violence, both build an empire from a large estate and mansion, both have short tempers and are prone to violence, both work as contract killers, and both killed their collaborators and took their ex-bosses' empires, and both engage in a battle with large groups of assassins at the end of their stories. However, Tommy survives his final gunfight with his enemies, while Tony is killed. Even the mansions in the games are similar.
Team Fortress 2

Attachment The Spy revolver "L'Etranger", meaning "The Stranger" in English, is named after a book of the same name written by Albert Camus, in which an emotionally detached french Algerian murders an Arabian man using a handgun. The main character is mainly considered a sociopath due to his cold hearted nature, similar to that of the Spy.
LEGO Ninjago: Spinjitzu Smash

Attachment This game bears a striking resemblance to the Mega Man: Battle Network series. The first release of the game even contained leftover sprites from Mega Man: Battle Network 6, including Mega Man's speech portrait, various frames of animation from Falzar version's Aqua Cross, and a Mettaur sprite sheet.
Dragon Age: Origins
1
At one point in the game, The Warden can obtain a long sword named "Oathkeeper". The sword is described as a blessed blade commissioned by The Chantry and given to Templars as a reward for their deeds. It has been speculated that the sword is a homage to George R.R. Martin's book series "A Song of Ice and Fire", as the sword shares the same name as the sword given to Jaime Lannister by his father Tywin, which Jaime later passes to Brienne of Tarth who then names the sword. It is known that the book series was an inspiration during game development.
Castlevania: Aria of Sorrow

Attachment The enemy "Triton" looks very much like the Triton fountain on the Piazza Barberini in Italy.

Attachment Red's party in the Generation II games is based heavily on in-game events from the Generation I. Charizard, Venusaur, Blastoise, and Pikachu are available in all iterations of the original Kanto plot. Espeon could have been obtained as an Eevee in Celadon City, and Eevee notably serves as Blue's starter in Pokemon Yellow. Lapras is given away by a Silph Co. employee, and two Snorlax are required to be caught or defeated in order to travel to Fuchsia City. Furthermore, in the Generation II games, only the Snorlax that was previously blocking Route 12 (now blocking the entrance to Diglett's Cave) is available to the player, suggesting that Red defeated it and caught the one blocking Route 16. His party in the Generation II games also matches that of Red in the Pokemon Adventures manga during his venture to Mt. Silver, although Pokemon Adventures' Red borrowed Charizard and Blastoise temporarily from the characters Blue and Green, as he didn't own those Pokemon.
Resident Evil: Confidential Report
1
It is highly likely that Confidential Report actually takes place in Raccoon City, although it has never been explicitly stated by any official source. The entrance to the police department in the game (whose name is conveniently covered by the top of the screen) has almost the exact same layout as it is in the main series. Also, Tyler Hamilton's, the other one of the game's protagonists, outfit is really similar to a standard RPD one.
Saints Row IV
1
There is a suit in the game called "Ransom Hunter" that resembles Boba Fett's armour from Star Wars.

Attachment Two of Nintendo's biggest franchises, Mario and The Legend of Zelda, have water-centric games on the Gamecube. Some have speculated this is somehow related to the GameCube's early project name "Dolphin".
Mother
1
In the English prototype of Mother, some of the characters were redesigned, possibly to avoid resembling characters from Charles Schulz's Peanuts comic strip. One NPC character was given pigtails to reduce her resemblance to Marcy, Peppermint Patty's best friend, and the dust cloud was removed from an NPC that looked like "Pigpen". Ninten's mom was also given a different hairstyle, possibly because it resembled Sally Brown, Charlie Brown's sister. Ironically, Ninten's shirt was given a stripe, which made him look similar to Charlie Brown.

Fans believe a number of areas in the game include music that sounds similar to music in Mother 3, such as Pokemon's "N's Farewell" and Mother 3's "Love Theme," and Pokemon's "Surf Theme" sounding like Mother 3's "The Green Train's Fun Too!"

None of the songs in the game are confirmed to be inspired by the Mother series.
Metroid: Other M

Attachment The Head Quarantine Officer instructing Samus through her training sequence during the beginning is voice acted in English by Nate Bihldorf. Nate localized Metroid Zero Mission and contributed on Metroid Prime 2 & 3. In an interview by ShineSparkers, Nate explains his experience, "I thought I sounded like a nerd - but that's what Mr. Sakamoto was looking for, so I guess I'd call it a resounding success." The Quarantine Officer has an uncanny visual resemblance to Dan Owsen who narrated the opening of Super Metroid: "The last Metroid is in captivity. The Galaxy is at Peace...".
Final Fantasy
1
The miniboss Eye or Evil Eye resembles the monster Beholder from "Dungeons and Dragons" and was named Beholder in the original Japanese version of the game. Due to copyright concerns, it was renamed and redesigned for all other versions.
No More Heroes
1
In the game, Travis' mentor is Thunder Ryu, a former professional wrestler turned Yakuza. Thunder Ryu shares a name with one of the many wrestlers in the game Fire Pro Wrestling, specifically Typhoon Dragon Thunder Ryu, who takes the place of real life wrestler Genichiro Tenryu, due to Fire Pro not having the rights to any actual wrestling federations. It's thought to be either a reference to the Fire Pro Wrestling, or the exact same character, due to the fact the developer, Goichi Suda, got his start in developing games with Super Fire Pro Wrestling 3 Final Bout, and Super Fire Pro Wrestling Special for the Famicom.
New Super Mario Bros. Wii

Attachment On the disc, the characters' colours are arranged in the same pattern as the buttons on the Japanese and PAL SNES controller. It's unknown if this was intentional.
The Legend of Zelda: Ocarina of Time

Attachment Further proof that the Water Medallion was meant to be the Ice Medallion can be found in the fight with the Sorceress Sisters. Kotake's attack symbol (fire) has the same design as the fire medallion and Koume's attack symbol (ice) has the same design as the water medallion.
