Doom

In 1995, it was estimated that Doom was installed on to more computers than Microsoft's own Windows 95. This led Bill Gates to briefly consider buying id Software, so they could have the rights to the Doom name. This also led to the development of a Windows 95 port of the game to promote the operating system as a gaming platform.

The idea for the game came from an elevator ride with Shinji Hashimoto (Final Fantasy and Square producer) and a Disney producer, who shared the same building in Tokyo. They came up with a crossover as a vague production idea, and the head of Square-Enix, Hironobu Sakaguchi, later agreed to the idea.

Attachment There is an unused music track in the game of the Noki Bay theme, as if you were riding Yoshi, even though Yoshi is not in Noki Bay. Many have speculated this is because Yoshi was going to be in the level, but was removed.

Attachment The trademark Sonic Emblem, as featured in Sonic the Hedgehog and subsequent installments on the Sega Genesis, is based off of the logo from the 1988 Sega arcade title, Wonder Boy III: Monster Lair.
Oddworld: Abe's Oddysee

According to an interview with director Lorne Lanning, Abe's stitched mouth was done because "When he was born, he was more of a crybaby...and it was something that was done to him to help the situation", and it was done before he developed consciousness, causing him to perceive the stitches as a part of him.
Metal Gear Solid 2: Sons of Liberty

Hideo Kojima decided to have Harry Gregson-Williams compose most of the game's soundtrack after Kojima and sound director Kazuki Muraoka watched "The Replacement Killers" in a cinema, and enjoyed the music that Williams composed for the film. They had planned to watch "Saving Private Ryan", but the line for the movie was very long.

Gregson-Williams was given limited descriptions of the music he had to compose, such as "heroic" or "stealthy" as Kojima wanted the music to be pure Gregson-Williams. Gregson-Williams was told that the limited instructions he got was due to language barriers.
Platform: Atari 2600

Attachment There was going to be a peripheral for the Atari 2600 called the "Mindlink" that made it possible to play games with your mind. Atari said the device would allow users to "think" the movement of objects on the screen. The product however simply read electronic impulses in the forehead whenever the user moved their eyebrows, rather than actual brain waves.
Uncharted 3: Drake's Deception

Attachment After the big bar fight in the beginning of the game, if you walk over to the other side of the bar instead of following Sully, you can find a newspaper that reads, "Scientists are still struggling to understand deadly fungus." This is referencing the fungal infection in the game "The Last of Us." This easter egg was planned to be removed by the development team before the game was shipped (as they were not planning to reveal the game until much later) but forgot about it and released the game with the easter egg still in.
Mega Man 3

Keiji Inafune considers this the least polished of the Classic series, as they didn't have that long to work on the game (roughly a year), and many things kept going wrong during development. Inafune told Nintendo Power, "If we had more time to polish it, we could do a lot of things better, make it a better game, but [Capcom] said that we needed to release it."
Metal Gear Solid 2: Sons of Liberty

According to the first volume of Metal Gear Saga, Liquid Snake, Spoiler:having faked his own death from the FOXDIE virus, was meant to be the main antagonist of the Tanker Chapter (an aircraft carrier during this part in development). However, this, along with most of the original plot, was scrapped due to tensions rising in the Middle East.

Following the events of the massive earthquake that devastated Japan in March 2011, the development of Super Mario 3D Land shifted focus entirely. Nintendo's primary goal became making a game that could bring happiness to a tragedy-struck country.

The original Xbox prototype was built using dismantled Dell laptops.

Originally, the scene where Abe escapes Rupture Farms was suppose to show a meteor shower hitting the moon which would slowly create the hand print seen in-game, which hinted at the greater powers guiding Abe through his adventure. Due to budgeting problems, the scene was shortened.

Metal Gear Solid V: The Phantom Pain

This game is named after a real medical condition. Phantom pain is pain that feels like it's coming from a body part that's no longer there. Doctors once believed this post-amputation phenomenon was a psychological problem, but experts now recognize that these real sensations originate in the spinal cord and brain.

There is an additional outfit that is referenced in the game's files (Textamerican.gxt>MAIN>OUTFT13). It was cut during development and was called MC Tommy.

There was a deleted character named Mr. Moffat. Tommy Vercetti and him knew each other from the past and Moffat had escaped prison again and was on the run. He called Tommy and begged him to help him. This conversation can be found in the game's files.

Attachment In the early Sonic games, The Chaos Emeralds appeared to be 'Emerald Cut'. Eventually, the emeralds in the series became 'Brilliant Cut'. In reality they should now be Chaos Diamonds, as a brilliant cut is reserved for diamonds.
