Final Fantasy VI

Attachment There are three unused enemies hidden in the game's code. These are CzarDragon, Colossus and an alternate Umaro. The Colossus and Umaro use the same graphics and palettes as other enemies in the game. The Colossus is fairly simple and has a full attack script, and the alternate Umaro is weaker than the original.

CzarDragon however has no script, so when the battle begins, all it does is attack repeatedly. Which is odd, as there's a line of battle dialogue for the enemy, as though it was intended to be fought. The dialogue reads:
Mwa, ha ha... Humans and their desires! I'm free at last! I bring you destruction... I bring you terror... I am Czar... Prepare yourselves!
Taking into account the dialogue and its likeness to Shinryu in Final Fantasy V, it seems as though CzarDragon was intended to be an optional end boss. In the Gameboy Advance rerelease, CzarDragon can be fought under its original Japanese name Kaiser Dragon. It has a unique sprite similar to the SNES design.
Pokémon Red Version

In the game's code there is a trainer class for "Chief" called "シルフのチーフ" which translates to Silph's Chief. This possibly meant that the player had to battle Silph Co.'s president.
Super Paper Mario

Attachment An early, unused title screen can be found in the game's files. The copyright date is listed as 2006 instead of 2007, and in Thoreau's place is a Pixl who resembles a ladder which was not included in the final game. The Pixl also appears in a pre-release screenshot of the battle against Big Blooper.
Resident Evil

Attachment The cast to the original Resident Evil was supposed to compose of Jill and Chris but also two characters called Dewey (the team's african-american medic) and Geltzer (the team's huge radio operative). Dewey was planned as a comic relief and the name was later used for the STARS pilot.
Armadillo

Attachment Inside the game's files, sprites for a rabbit boss can be found, but these are never used in-game. It was very likely this was going to be the boss of San Francisco, the game's fourth world, until being swapped out with Mecha-Fatadillo.
The Walking Dead

Attachment In the game's files there are two unused character's.
One is named "Nick Stokes", who seems to be wearing a uniform with a badge. The badge also features a photo of the character Nick Stokes from CSI: Crime Scene Investigation.
The other is called "Jeff". Jeff is the only character who has the special walker texture.
Final Fantasy VII

Attachment There is a hidden "Red Man" in the Corel Prison. The model is hidden from view in normal gameplay. There are no other models like this in the game, and it is thought to be a signature from one of the designers.
Resident Evil 5

While the game was originally not supposed to be a co-op experience, Chris still had a partner to go with him to Africa and Sheva still existed in the game. Chris' original partner was Barry Burton, and Sheva was going to be a part of local militia fighting against the Bio Organic Weapons.
Pokémon Ruby Version

Attachment In Pokémon Ruby and Sapphire, map data exists for a closed version of the Flower Shop (which in the final version is usually always open) on Route 104. In this unused map there is only one non-playable character, and they inform the player that the Flower Shop is closed.

The map was originally used in the Pokémon Festa 2002 demo to limit the player's experience of the game. It was later removed from gameplay in the final version, but still exists within the code.

Attachment Olivine City has a hidden map/house that is only accessible by using cheat codes.
The map is of a small house containing two NPCs. The first is a Rhydon, whose glitched sprite changes into a Clefairy during walking animations. When A is pressed in front of it, it simply says, "Gugooh!" The next is a woman, when A is pressed in front of the woman in the house, she says: "When my Pokémon got sick, the Pharmacist in Ecruteak made some medicine for me." It is worth noting that she says that the pharmacy is located in Ecruteak City, when in the final version of the game it was located in Cianwood City.

Also, presuming that the player is in the Olivine House; if the radio is playing "The Pokédex Show" instead of the "Pokédex Talk Show" the game will not display any Pokédex entries and freeze (this will occur between 4am and 10am).
Super Smash Bros. Brawl

Attachment The characters Dr. Mario, Roy, Mewtwo were supposed to make a return, and Dixie Kong, Plusle and Minun, Toon Zelda (Tetra), and Toon Sheik were supposed to appear as newcomers.

Files for these characters (sadly incomplete) can be found in the game's ISO.
Final Fantasy VII

Red XIII had a subplot that was cut from the game as the plot developed in a different direction. Originally there were to be two Red XIII clones created by Hojo called Cobalt XIV and Indigo XV. The player would have to fight all three of the "Red XIIIs" and figure out which was the real one, with the three swapping places periodically. Defeating the real Red XIII by accident meant the player had to fight the following boss battle with Hojo with only two party members. Cobalt and Indigo would return in the final dungeon of the game, turned into cyborgs and determined to prove they were superior to the real Red XIII.

Metroid: Zero Mission

Attachment Crocomire was originally going to be in the game, but was cut for unknown reasons. Crocomire can still be accessed by hacking into the game's code, but the existing animations are seemingly unfinished and there's no death sequence.
Metal Gear Solid 2: Sons of Liberty

Two members of the terrorist group Dead Cell were cut from the game. One of which was Chinaman who was based off of Jet Li. He was suppose to be fought in the filtration system where Raiden fights Vamp in the final version. He had the ability to walk on water, walls, and ceilings.

He could hold his breath underwater for a very long time and had a dragon tattoo would come to life whenever he touched the water. However, he was cut from the end version and his abilities were given to Vamp. Chinaman is mentioned in the game as one of the Dead Cell members who died before the Big Shell incident.
Metal Gear Solid 2: Sons of Liberty

Two members of the terrorist group Dead Cell were cut from the game. One of which was Old Boy, a soldier who served in World War II and was a mentor to mercenaries and soldiers, including Big Boss. He was cut very early in development. However, he would have commanded troops in his fight against Raiden, and would have used guns and equipment from the WWII era.
Kingdom Hearts Birth by Sleep

Laguna, from Final Fantasy VIII, was planned to be included in the game as head of the Mirage Arena but Square Enix was also planning for him to be in Dissida 012 Final Fantasy which was being developed around the same time. Developer Nomura Takahashi decided that they wanted Laguna to be in Dissidia more and made the decision to leave him out of Birth by Sleep.
Kingdom Hearts

Bahamut, a recurring summoned creature from the Final Fantasy series, was planned to be a summon for Sora. But it was removed from the final version. Searching through the game data, a Bahamut summon option can be chosen through the use of cheat codes. However, since there is nothing to execute when it is chosen, the game will crash.

Attachment Hades and Megara were planned to appear in the game. Profile sprites were made for the characters that can still be seen in the game data by hacking the game.

Attachment It was originally planned for Pinocchio's world to be a location in the game, but it was later removed due to space limitations. Mugshots for Pinocchio as a human, Gepetto, and the villains Honest John and Gideon are left in the game, unused.
