Attachment When the game's characters were just starting to be released, there were to be 4 playable characters, A (Which became Alph), B (Which became Brittany), C (Which became Charlie), and D. Nobody currently knows what happened to character D, but it's speculated that because the crew's ship is named the Drake, many aspects of Character D were given to the ship.

The game's files list the captain's folders as "orima" (Olimar), "orima3" (Louie), and "syatyou" (The President). The captain "orima2" was removed and was speculated to be Olimar's son.

After the ending credits, there is a morse code conversation between two unknown people. The first massage says "Vault facility occupied. Project Vulture Sentry System has been disabled. Awaiting instructions." The second is a German sentence, that when translated says "Confirmed. Implementation of phase Two. Activate project ALBATROSS." This was meant to set up for a sequel that (at the time of writing this) has yet to be announced.
Grand Theft Auto III

Miguel drives a Banshee for a getaway car in the opening cutscene, which is strange as there are four people in the group and a Banshee has only two seats. This could be hinting Catalina's betrayal.
Dark Souls

Attachment It is commonly speculated that Gwyndolin was a son of Lord Gwyn raised as a woman due to his affinity to the moon. Unsurprisingly this leads to him having feminine traits such as long hair, fair skin, and feminine clothing. But surprisingly he also has breasts. This is because the character model used for Gwyndolin is a female character model, despite the fact the character is actually male. This trait is also present in the Dark Souls Art Book.
Dragon Quest Heroes: Rocket Slime

Mt. Krakatroda's temple has pictures of Trode, from Dragon Quest 8, caring for his daughter Medea in her horse form. This is also the location where you receive the alchemy pot, Krak Pot, implying that this is the same pot used by the hero during Dragon Quest 8, and as such is the same world.
Kingdom Hearts Birth by Sleep

Some unused 3D models and an image of the demo of Kingdom Hearts 3DS: Dream Drop Distance's logo can be found in the Japan-only Final Mix re-release, hinting that KH 3DS: DDD uses a modified Birth By Sleep graphical engine.
Final Fantasy VII

There is a bit of unused dialogue found in the Final Fantasy VII game data that would have taken place outside the Shinra Headquarters, before the party head in for the first time, and in the elevator, if the player entered the building through the main entrance. Outside the building, Barret would suggest that Cloud knows the place well, to which Cloud would have answered it to be his first time there. Barret would then have said he has been at the headquarters before, back when he still had both his hands. The elevator scene is similar, with Cloud saying he's never been to the place before and asking if Barret is familiar with it, which would have prompted the same response from Barret. These bits were cut off the final game and nothing in the finished version suggests Barret would have ever visited the Shinra Headquarters before.
Mario Kart DS

Attachment It's possible Birdo was originally considered as a playable character. A pink version of Yoshi's Egg 1 kart was found in the game's data, a possible reference to Birdo's pink eggs.
Fallout 2

Attachment There is a special encounter in which you come across a stone ring called the "Guardian of Forever."

If you pass through it, you are instantly transported into Vault 13, where you can find good loot, as well as come across a Computer Terminal with a "functioning water chip." You cannot leave this area until you interact with the computer. Doing this will make you accidentally break the Water-Chip giving you 1000 exp and the message "You have broken the water chip... the vault has maybe 100-150 days left of water. This comforts you for some reason."

This is a reference to the Sci-fi series Star Trek, specifically referencing the episode The City on the Edge of Forever. In it, Kirk, Spock and Doctor McCoy are transported into pre-WWII America and cannot return home until history is fixed, with the stone ring acting as a portal into the past.

This also suggests that the player (The Chosen One) is directly responsible for the beginning of the first Fallout game, in which the player (The Vault Dweller) has to go out and look for a new Water Chip to replace the broken one, having only about 100-150 days to do so.
Fallout: New Vegas

Attachment Ulysses was originally going to be a companion, but was cut from the final version of the game and then put back in for the Lonesome Road DLC as the main antagonist.

This would have made him a Legion-sympathetic companion and would help explain Legion backstory elements, as there wasn't much Legion support from any of the other companions. He would have also reacted strongly to NCR/Legion conflict and the player's role in it, acting as a sounding board when possible.
Final Fantasy VII

When returning to the Sector 5 Church, two different images of Aeris may be seen. One appears for a split second in the center of screen before disappearing, while in the other Aeris is seen tending the flowers before Cloud moves closer. It has been speculated this is meant to be her "ghost".
Mario Kart: Double Dash!!

Attachment The similar structure of buildings in the game's stage preview icon suggests that Rainbow Road takes place above Mushroom City, another course in the game.

The GameCube's SDK has strings that reference all of the known N64 peripherals, including obscure ones such as the keyboard and mouse, suggesting that the GameCube was once planned to have support for Nintendo 64 peripherals.
Pikmin

Attachment One of the ship pieces you can find in the game is a Geiger counter, though Olimar says he doesn't know what it is he notes that it goes off constantly, and the needle on it always seems to be moving. Since Geiger Counters are used to measure radiation it would imply that the seemingly humanless and vastly different earth of the Pikmin series was caused by Nuclear war.
Mario Power Tennis

In the intro is a tournament board with every character in the game. In the bottom left corner of the board you can see the team of Toad and Toadette, hinting that they were possibly planned to appear as playable characters at one point during development.
