The Legend of Zelda: The Minish Cap

Attachment In the opening cutscene of the game, the story tells that a "tiny Picori appeared from the sky, bringing the hero of men a sword and a golden light". According the the official Legend of Zelda timeline, The Minish Cap is the second game chronologically, taking place only after the events of The Legend of Zelda: Skyward Sword. This might suggest that the Picori is the incarnation of Link from Skyward Sword, bringing the master sword down from Skyloft. In addition, the man brandishing the sword in the mural that is depicted as the text displays appears to be some incarnation of Link.

Attachment In the final Doug Rattmann den in Portal 2, which is accessible through chapter 3 in test 17, if you go near the graffiti art you can hear somebody rambling through the wall, which is believed to be Doug himself.

Playing the Joker's Carnival Challenge Map as Robin will have The Joker express surprise that Robin "is still alive." Joker is confusing this game's Robin, Tim Drake (the 3rd Robin) for Jason Todd, the 2nd Robin that Joker killed in the comics. Spoiler:Jason Todd appears in Batman: Arkham Knight as the eponymous antagonist, with a reference to Joker torturing, brainwashing and seemingly killing him, making it more odd he'd confuse Tim with Jason.
EarthBound

Attachment An unused sprite of Mr. Everdred as a ghost is present in the game's ROM. It is assumed that either he was going to be a party member at one point during development (when one of the party members faints, they will appear as a ghost) or Spoiler:when Mr. Everdred was beaten near Jackie's Cafe in Fourside, a ghost would have flown out of his body. Its true purpose has never been confirmed.
Grand Theft Auto III

Officially, the protagonist's name in this game is "Claude". Hacking into the game's files, one can find a text string saying "DEFNAME = CLAUDE" which not only made it clear his name was Claude, but also hinted at a removed mechanic allowing the player to rename the main character. As a result, many also believe he is Claude Speed, the protagonist of GTA2.

Sam Houser claimed that the GTA3 protagonist did not have a name as he was merely the player's avatar, but would later be named "Claude" as of San Andreas, as everyone had taken to calling him that.
Super Mario Galaxy 2

Super Mario Galaxy 2's internal disc ID is titled "Super Mario Galaxy More". This could suggest that Nintendo originally made the game as an expansion pack, rather than a true sequel.

Using the Cryptographic Sequencer throughout the game, the player can find three hidden radio waves that transmit numbers.
These series of number can be deciphered with different mathematic methods, revealing a series of numbers, which need to be deciphered by correlating the numbers to letters of the alphabet.
Spoiler:These codes read out "I Will Return Batman", "You Will Pay For What You Have Done To Me", and "Fear Will Tear Gotham City To Shreds". The methods used to obtain these results, and their context, suggests that Scarecrow would return, which he would eventually do as the main antagonist of the 2015 game "Batman: Arkham Knight".

Aeris, after being brought back via a cheat device, has dialogue in discs 2 and 3. This seems to imply that either Spoiler:she was not meant to die at the end of disc 1 or that Spoiler:she was intended to be revived later in the game.

Attachment There is evidence suggesting that Pikachu in this game is actually Pichu from Super Smash Bros. Melee, albeit evolved:

•Pikachu in Brawl uses Pichu's wall jump ability from Melee.
•Pikachu's Final Smash in Brawl is Volt Tackle, which, in the Pokemon games, can only be inherited by an egg-born Pichu.
•Pikachu's blue costume in Brawl uses the goggles worn by Pichu's blue costume in Melee.

There were originally going to be 190 Pokemon instead of 151; 39 of them were later moved to Pokemon Gold and Silver. By checking the game's code, you can see the orders in which the Pokemon were entered into the game, Rhydon being first and ending with Victreebel. Since Ken Sugimori, the designer of the Pokemon, confirmed that Rhydon was the first Pokemon ever designed, it can also be inferred that the Pokemon were put into the game in the order in which they were originally intended to appear in the Pokedex. The ordering also proves that all 190 Pokemon were conceived before the original games' release.

ASCII text for ICE KEY is present in the ROM. The Ice Key is one of the Stop 'n' Swop items in Banjo-Kazooie, so there may have been intended to be a connection between the two games.

In the files for the Pokemon World Tournament, there are two complete text strings for Hilbert and Hilda, the player characters of Black and White. This suggests that they were originally going to be present in an unidentified tournament, and they were also going to speak in full sentences, unlike Red who just speaks in ellipses. Their names are set as Hilbert and Hilda, unlike the Memory Link referencing your past character.
Mega Man X4

If you look at the symbols on the bosses health bars, three of them have the normal Sigma symbol (Magma Dragoon, Cyber Peacock, and Split Mushroom), while the other five have the symbol of the Repliforce (Web Spider, Storm Owl, Frost Walrus, Jet Stingray, and Slash Beast). This means that most of the bosses you fight have not turned Maverick like the other games.

Prime numbers had a significant role in the composition of N's battle theme. Though there is little evidence to suggest this in-game, N is actually a mathematical genius. It can also be said that he sees the world in a 'black and white' fashion, using formulas to make sense of it.
Composer and director Junichi Masuda frequently references this in N's battle theme with the use of prime numbers, and even more so with the addition of sounds like a clock ticking in N's final battle theme.

Speculation has risen among fans that Serges is actually the mind of Dr. Wily transferred into a Reploid body. Some dialogue from the Japanese version has him talk about Dr. Light, X's creator, and his appearance and his tendency to rely on machines for transport and attacking resembles Dr. Wily in many ways. Keiji Inafune has never confirmed or denied the fact, and has seemed reluctant to do so, suggesting the theory could be true.
