Star Force 3 features various unused sprites, most notably Lan and MegaMan.EXE mugshots, which seem to simply be leftovers from Star Force 2. An early version of the intro screen is also left in the game, this seems to be an initial sketch and differs slightly from the final version.

In the prototype of Mega Man Star Force, Geo had a different mugshot, however, the likeness of this mugshot is used in another game. Like the Battle Network games before it, Star Force has a crossover feature with Lunar Knights, a spiritual successor to the Boktai series. In Lunar Knights, Geo's mugshot resembles the one found in the prototype. The Mega Man sprite, however, is much closer to Star Force's final mugshot.

Within the game's files are three unused cities: Oslo (Norway), København (Denmark), and Stockholm (Sweden). Despite being unused, they appear to be fully playable if hacked into the game, have their own musical intros, and have batches of trivia questions like all the other cities.
The data for these cities seems to be left over from the original Globetrotter, suggesting they were planned to return like the other reused locations.

Concept art and unused models exist for cut weapons referred to as the "Kryolator" and "Kryo-Grenade." While the grenade itself made it into the Mothership Zeta DLC with a new texture and mesh, the "Kryolator" was ultimately cut in the final version of the game, existing as only a mesh with textures. However it did later appear as a usable weapon in Fallout 4.

The game's Japanese release made use of the Game Boy Advance E-Reader, but the feature was removed in the international release due to the lack of the device's popularity. In the Japanese release, the Request BBS required the use of E-cards and it was possible to obtain Gregar and Falzar battle chips. In the international release, not only is it impossible to obtain these without hacking, but they were broken, causing them to crash the game if used.

•A mesh for a Ball-peen hammer, which was intended to be used as a weapon.
•An untextured, high-poly model of a kalashnikov rifle, similar to the Chinese assault rifle, as seen in Fallout 3.
•A rough Harpoon gun composed of Syringer and Assault rifle parts.
•A pistol variant of the cryolator.
•A mortar.
•A cannon which fires nuclear bombs.
•A pipe shotgun receiver, a shotgun variant of the other pipe weapons seen in game.

The story of Tale Phantasia (the original name of Tales of Phantasia) was originally intended to be presented from three different viewpoints.

The first of the viewpoints presents the story of Winona Pickford who would have met the main antagonist, Dhaos (he originates from another world), shortly after his arrival on the new world of Aselia. At first Winona Pickford sympathizes with his goals, until she saw his increasing violent behavior. This first part of the story was cut due to space limitations of the game's cartridge.

The second viewpoint is from that of Rhea Scarlet, the daughter of two prominent scientists. Her parents were the first casualties of the upcoming war which Dhaos was going to start. This viewpoint was not cut like the first one, but it was included in a smaller form than it was intended to be.

The last viewpoint tells the story of Cress Albane, the main protagonist in the final game. The final release was heavily built around this perspective.

On the arcade version of "Super Street Fighter II: The New Challengers", Cammy's ending has an error in her dialogue, her line reads; "WAIT! IF WHAT HE". The end of the line is supposed to read "SAYS IS TRUE...", but it was cut off, even though the whole sentence is still inside the data.

This was corrected in "Hyper Street Fighter II", but with a comma instead of ellipses.
