In the Campsite map, there are a few references to popular horror media:

•A stick figure can be found on a gate which is the same stick figure the three main characters frequently find in the woods in the found-footage horror film The Blair Witch Project.

•Going to the lake and pointing any other source of light toward the water will cause a hockey mask to surface. This is a clear homage to horror film villain Jason Voorhees from the campsite-set slasher franchise Friday the 13th.

•Also pointing a source of light toward any area in the woods may reveal the internet creepypasta character Slenderman, however he is quite hard to see unless the player looks closely.

Attachment In the Game Boy Advance version, a number of Easter eggs referencing previous Rare titles can be found in Cranky's Hut:
•The mask of Mumbo Jumbo from the Banjo-Kazooie series can be seen sitting on a barrel in the foreground.
•The mounted head of Sabre Wulf, the main antagonist of the Sabreman series, can be found hanging near the door. He does not appear to be dead, as his eyes continue blinking despite being decapitated.
•Next to Sabre Wulf's mounted head is a picture frame showcasing a compressed image of artwork for the 2004 Game Boy Advance game Sabre Wulf.

If you explore Level 50, you can find a game developer named Dane in a closed off office-like space where he will say that the player can stay as long as they don't do anything to his computer as he is working on the game as the player is playing it. If the player does end up raining on the computer then they will get abruptly booted to the title screen.

There are numerous callbacks to different pieces of Alien media in this game:

•In one of the hangers, a power loader, similar to the one Ridley uses at the end of Aliens Spoiler:to fight the Xenomorph Queen, can be found behind partially closed doors.

•The iconic drinking bird figurine that's seen bobbing it's head on the dinner table of the Nostromo in the original Alien film can be found in the Crew Quarters area of this game.

•The lines "Elevator to Hell" and "Let's Rock!" can be selected to be emblazoned on the player's firearm in reference to two lines said by Aliens film characters Pvt. Hudson and Pvt. Vasquez respectively.

•On a table in one of the levels is a cowboy hat, a homage to Danny McBride's Tennessee Faris character from Alien: Covenant.

Attachment The interior of Jowee's House features a poster of the game Lock's Quest, which was also developed by 5th Cell and published by THQ, and a stuffed doll based on the character Bluebit from that game.

Attachment In Area B: Room 2, during the puzzle "Moonshot", a tiny connector can barely be seen on the texture of the Moon. By hitting the connector with the red laser, the Moon will begin to rotate until the dark side of the Moon comes into view. The bright symbol seen on the face of the Moon is the Aperture Science logo from the Portal series. However, another small white speck can be seen on the very top of the logo.

Afterwards, in the puzzle "Man on The Moon", after launching yourself over to the forcefield, you can find a small key hidden just to the right of it. After returning to the other side of the wall, use the far-most fan to launch yourself onto the arches to the left, and then maneuver your way to a viewfinder that is unlocked by the small key. The viewfinder allows you to get a better look at the speck on the Moon, which is revealed to be Wheatley from Portal 2 staring back at you, in reference to that game's ending where Spoiler:Wheatley is sucked into a portal on the surface of the Moon.

Attachment Michael Jackson's cameo appearance in Space Channel 5 under the name "Space Michael" originated from when he was shown a near-finished version of the game by Sega staff member Shuji Utsumi, and immediately wanted to be featured in it. The game's creator Tetsuya Mizuguchi received the call about Jackson's wishes only one month before the game's completion, and initially wanted to turn him down due to these time constraints. However, he and the rest of the team eventually conceded and wanted to include him, having been inspired by his music videos during development. They ultimately added him into the game by substituting a Morolian-controlled NPC character for a model based on him and added moves based on his famous dance moves, initially expecting him to dislike it. Jackson, fully realizing the pressures the team were facing, approved the appearance and provided voice lines for his character. Mizuguchi recalled Jackson's reaction in a 2009 Den-fami Nico Game interview following his death:

Mizuguchi: "I could only do this much, so I wondered if Michael would refuse. Then ... (Mr. Mizuguchi imitating Michael's voice) 'Oh, OK!' …… Because!"

Jackson would reprise the role of Space Michael in an expanded capacity in Space Channel 5: Part 2.

Attachment Cyclonus' signature Mini-Con Crumplezone appears attached to Cyclonus' Vehicle Mode as his cockpit, but in Robot mode, instead of appearing alongside Cyclonus or part of his "chest", he instead appears attached to his left arm. It's possible this was done by the developers to make the Decepticon a little more intimidating during his boss battle.

Attachment In 2021, a widely undocumented Easter egg during the "Enter the Battle Dome" mission in "The Umpire Strikes Out" level in the Rocket Channel was uploaded to YouTube. When the player reaches the purple energy tower, you will need to climb the tower up to the square platform area with two air tanks on it. Just to the right of those air tanks, an invisible path marked by vague star textures and small red lights will appear in view once reached, leading to a hidden area with a floating metallic cube featuring a photo of programmer Evan Wells behind a blue background. Like the production baby cameo found in the same level, the object will slowly spin around showing the photo on each side, can be jumped on, and can be destroyed with Gex's attacks.

Attachment In 2020, a widely undocumented Easter egg near the start of "The Umpire Strikes Out" level in the Rocket Channel was uploaded to YouTube. From the level's checkpoint, there is a platforming section consisting of floating metallic walkways. If the player karate kicks from the second walkway into the abyss, you should land on a mostly invisible platform, only marked with vague star textures and small red lights. Going south of the platform will lead the player back to the start of the level. If the player goes north, mindful that you jump over a hole in the platform on the way there, a small area can be found that contains an oxygen tank, some crates, two Green Fly TVs, and a floating metallic cube with an image of a newborn's face on two sides. The cube will spin in place slowly unless the player destroys it with Gex's attacks. The cube even has some collision that allows the player to jump on top of it. It's unknown who this infant is, but it is presumably a production baby raised by one of the game's developers.

Attachment Outside Merlin's House in Traverse Town in Kingdom Hearts, the likeness of an owl can be found on the broken archway in front of the house as well as in the form of several small statues surrounding the building.

Outside Merlin's House in Hollow Bastion/Radiant Garden in every subsequent game, this owl's presence is reduced to two emblems hanging over Merlin's front door both inside and outside the house.

These owls are a reference to Merlin's pet owl Archimedes, a character from Disney's 1963 film adaptation of the T.H. White novel "The Sword in the Stone", who does not appear in the Kingdom Hearts series.

Attachment During Chapter 1: Dark Energon, specifically during the part where the Decepticons navigate across the space debris, if the player looks up they can spot a celestial body that greatly resembles the logo of the game's developer High Moon Studios.
