In the PlayStation 4 and PlayStation Vita versions of the game, there is a secret area Spoiler:hidden underneath the sink in Sans & Papyrus' house called the Dog Shrine. Playing through the entire donation side-quest contained within, in which the player gradually gives enough gold to a Dog housed in a Japanese-style shrine, awards the player a total of 15 PSN trophies and numerous prizes the player can interact with in the room.

The Japanese version of the game was released later than the Western release, allowing for Treasure to tweak some aspects of the game, the most notable being that Black Jewel has a second boss phase with completely new music. Black Jewel floats down to the arena where Wario must attack it until it gets dizzy so he can perform a Mad Move on it. Black Jewel also has new animations after each big hit it receives, retracting its arms and spinning as it glows.

The European version of the game disables controller input on the main menu if it detects itself to be a copy. The player may only skip the intro and view the title screen. The downside of this is that it prevents the European version from being played on a PlayStation 2 or 3 due to the software emulation setting off this measure.

The S-ranked bow Rienfleche has an incorrect description in the US localization, claiming it functions like a brave weapon in that it allows the user to attack more often, which is untrue. The EU localization fixed this by giving it the correct description. This error is not present in the Japanese release.
