Dead Space

Attachment There's an achievement called "Live With the Hot Ones" for setting enemies alight with the flame thrower. This is a direct reference to an obscure line in the EA code of conduct. Every employee at EA is contractually obligated to "Live With the Hot Ones". No one had any idea what it meant, so it became something of an in-joke at EA.
The Legend of Zelda: The Minish Cap

Attachment In the first dungeon, you come across a red-capped mushroom enemy that walks around spraying spores. The enemy is named "Puffstool", and is actually a reference to a boss found in Pikmin also named "Puffstool" who sprays spores to infect Pikmin and turn them against you.

Luigi's Mansion
1
If Luigi confronts King Boo before capturing all of the portrait ghosts, he will say "I will not give up my favorite decoration, I like Mario just where he is." This is a reference to Star Wars Episode VI: Return of the Jedi. When Han Solo is trapped in carbonite, Jabba the Hutt says: "I will not give up my favorite decoration. I like captain Solo where he is." Both Mario and Solo being sealed away seems to reinforce this connection.

Attachment When playing on a mono-sound TV, or the audio is set to mono in the settings, calling Colonel Campbell a few times during the Hind battle will cause Snake's team to playfully mock him about not having a stereo TV.
Sonic Adventure 2
1
Attachment In the City Escape stage, there's a hidden message in one of the posters. "Anti XXXX XX2 Association". Since there is a 2 at the end of the XX, and the number of letters matches up, it was thought to stand for "Anti Sony PS2 Association". At the time, the Dreamcast was being dominated by the PlayStation 2 in sales.
The text was removed from later versions of the game.
The Elder Scrolls V: Skyrim
1
In Vilemyr Inn, Ivarstead, you'll find a woman by the name of Temba Wide-Arm. Her name is a subtle reference to the Star Trek: The Next Generation episode 'Darkmok', in which Picard and his crew encounter a race of aliens called the 'Tamaraians'. At one point, Picard is stuck on a planet's surface. He attempts to make a fire, but fails. A Tamarian named Dathon takes a branch from his own fire and throws it to Picard, saying "Temba, his arms wide", to make it clear the fire was a gift.
The Sims 3
1
Attachment There is a reference to the Mass Effect series in the ambitions expansion. When using the time machine to travel to the future, your Sim appears in a crowd of people cheering about how a shepherd saved the galaxy from a 'huge ancient machine God threat.' Additionally, the futuristic outfits that can be obtained from the future highly resemble the Spectre armor found in Mass Effect.
Fallout: New Vegas
1
Attachment During the opening, you are shown inkblots in order to test your mental health. Fans thought that one of the inkblots looked like two bears high-fiving, but this was not an option in the game. A fan decided to make a mod for the game which made 'Two Bears High-Fiving' an option. Obsidian referenced the fan reaction and the mod by putting a character called 'Two-Bears-High-Fiving' in the game's Honest Hearts DLC.

Trouble Shooter
1
Attachment In the Japanese version of Trouble Shooter (known as Battle Mania), if you hold the C button on controller two while the game starts up, it displays the game's protagonist stomping curiously on a Super Famicom (the Japanese variant of the Super Nintendo). Apparently the developers were Sega fans, and were annoyed when funding for their game was moved to Nintendo projects, deciding to get their own stab back at them by hiding this screen in the game.
Pokémon Platinum Version
1
Attachment "Looker", a character who hides his real name, says that he is working to stop Team Galactic from ripping reality into pieces and creating a new world to replace our own. He wears a brown coat and a suit, and has very pointy hair. He seems very similar to "The Doctor" from "Doctor Who", who also goes around stopping galactic cataclysmic events, and never reveals his actual name. In addition, "Looker" physically resembles the tenth Doctor portrayed by David Tennant.
