Early screenshots of the game show an area that isn't present in the final version of the game. It appears to be an alternate version of the "Plains of Adventure" zone.

Although the game's localization was handled by Funimation instead of 4kids, Smoker was still edited to remove the cigars in his mouth. The cigars on his jacket however remain untouched in the game.

Although the game's localization was handled by Funimation instead of 4kids, Mihawk was still edited to remove Christian symbols. The arms of his cross necklace were removed, leaving it an "I" shape, and the arms of his sword were shortened to reduce its resemblance to a cross.

In the Japanese version of Franky's joining flashback, his naked butt is clearly seen. However, in the American version, a plank was edited in, sticking up from some of the spare parts around him to censor it.

Zoro is clearly shown using the sword "Yubashiri", even though the game's storyline takes place after the CP9 Arc, and Shu had already destroyed it. This is because, while the game is after the CP9 Arc, it is still before the Thriller Bark Arc. Therefore, Zoro had not yet taken the sword "Shusui" from Ryuma.

On the American version of the boxart, Franky is absent from both the back and front (while being present on both for the Japanese release), possibly as neither the One Piece anime or manga had gotten to the Water Seven/CP9 arc in North America, so they didn't wish to spoil him joining.
