Super Mario 3D World

According to the game's Producer, Koichi Hayashida, Peach was not originally intended to be playable at the start of development, and was intended to be the damsel in distress character as she is in other Mario titles. The idea of her being playable was brought up by the game's producer, Yoshiaki Koizumi, who told the team that Peach should be playable, stating "I think she adds a lot to the sense of competition when you get in multiplayer. You can have different people choosing different characters based on their personality or whoever they like. And Princess Peach is just really a lot of fun to play!"

According to the game's director, Masahiro Sakurai, the reason for Sheik and Zero Suit Samus appearing as separate characters is due to the limitations of the 3DS not being able to have them transform from their respective characters. This option was made because Sakurai wanted both versions of the game to have same roster.

During the game's Beta, cogs were called "The Suits".
Conker's Bad Fur Day
1
The game originally featured a cutscene that was removed from the game upon Nintendo's request, as it displayed scenes of graphic torture and mutilation. The scene showed Tediz cutting open a Squirrel Soldier who was pleading for his life, possibly performing a vivisection, as Conker watched in horror.

An early trailer for the game showed Jankey appearing in-game, but he was removed prior to the game's release. In the final release of the game, Jankey only appears in the introductory cutscene.
Paper Mario

Attachment Early screenshots for the game show a different art style for Mario. The old design had Mario with sclerae in his eyes instead of simple black dots in the final.
Sly Cooper and the Thievius Raccoonus
1
Sly was originally supposed to collect bags of money instead of the coins that appear in the final game. When collected, bills would flutter like butterflies into Sly's bag. The idea was eventually scrapped due to localization problems using green money in different countries.
Phoenix Wright: Ace Attorney - Dual Destinies

Attachment Edgeworth's design for the game went through many iterations. In the first design, he had large frills that went down to his thighs. In other designs, he had grown facial hair. In the end, Edgeworth retained an "elegant" look, with rolled back sleeves and vest, and sporting a longer coat and a pair of glasses, appearing more like his father.

Attachment In Edgeworth's original design, he was going to be a 36 year-old veteran prosecutor, but the staff decided that was not interesting enough as a rival. When Shu Takumi saw the second version of the character, he was struck with inspiration and created the back story between him and Wright.

Miles Edgeworth's name may come from "edge of a sword", just like his Japanese surname "Mitsurugi", which contains the kanji for sword. This may be a reference to both Gregory and Miles Edgeworth having sharp minds and being "worthy" opponents for Manfred von Karma and Phoenix Wright, respectively. His first name in Japanese, "Reiji" comes from the kanji for "cleverness".

Maya Fey's Japanese given name, "Mayoi", means "true evening". When written in kana, "mayoi" means "hesitation" or "doubt". The name was apparently picked from a list of kanji that Shu Takumi liked. "Maya" was chosen as her english name because it closely resembles her Japanese name. The name Maya can either come from the Sanskrit for "illusion" or, similarly to her sister Mia's name, as a pet form of "Maria", which is itself the Latin equivalent of "Mary". "Mary" is originally from the Hebrew for "bitterness". This could be a reference to her sister's unpleasant death. Other possible meanings include: "rebelliousness" and "beloved-child".

During production, the name "Souka Naruhodou" (which translates to "Oh, yes, I see now") was suggested as Phoenix Wright's Japanese name, but quickly dismissed. It was decided to settle for just "Naruhodou".
TNA Impact!

Attachment The main character of the game's Story Mode, "Suicide", was created as an original character for the game by Midway. The character is voiced by Senshi, who also did motion capture for the game. Suicide would later debut as an actual wrestler on December 7, 2008 (3 months after the game's release) at TNA's Final Resolution pay-per-view event.
Franchise: Crash Bandicoot
1
Naughty Dog decided that the original Crash Bandicoot games would be exclusively released on the PlayStation due to the Saturn not being strong enough for their desires, and they considered developing for the Nintendo 64 would be far too expensive to publish games on due to their cartridge based system.
F.E.A.R.

According to Craig Hubbard, the game's lead designer, a car chase sequence was originally planned to appear in the game. The sequence has even had extensive drafting carried out during development, but it was eventually removed because it didn't work out the way the creators hoped it would.

The car itself, however, made it into the game in a limited capacity; it is the same one that Spoiler:Rodney Betters drives the protagonist to the Birthing Facility in.

Attachment A graphic board peripheral was in development for the Master System which was going to be released in 1987. Players could draw using a fully editable 16 colors bitmap with a 176x144 pixel area. The software for the peripheral was being designed by Kazuo Wakihara who had worked on Columns. The graphic board would've also been compatible with the Genesis.

Attachment It took more than two years to create the in-game Notre Dame cathedral. The game's senior level artist, Caroline Miousse, worked with a historian to make sure it stayed true as possible. Much of the art however in the cathedral, including the stained-glass windows, was protected under copyright law so none of it could be used and instead had provide her own interpretation. After it was complete, Miousse finally had a chance to actually visit Notre Dame.
Mortal Kombat: Armageddon

Attachment In his early concept art, Taven was supposed to have a bow as a weapon. However, this was cut from the game due to his fireball attack being more effective.
Super Smash Bros. for Nintendo 3DS

Attachment Leaked screenshots show that there was originally a trophy for Tharja from Fire Emblem: Awakening, but it was removed from the final game. Some speculate this was because of her suggestive clothing that would have likely given the game a more mature rating from the ESRB. There has been no confirmation that this trophy was ever set to appear.
