According to designer Shiro Maekawa, there were originally going to be six teams with very different line-ups. Two of the teams, Team Sonic and Team Chaotix, had the same members as they appear in the final game, but the four early teams include:

• Amy, Cream and Rouge
• Chaos, E-102 Gamma and Big
• Fang, Bean and Bark
• Metal Sonic, Ray and Mighty

Due to time constraints and balancing purposes, the number of teams was reduced from six to four, and the members of Team Dark and Team Rose were swapped and adjusted after it was decided that Shadow Spoiler:would not be dead after the events of Sonic Adventure 2.

I'll take it that the decision to introduce Omega might've been done at the same time they made the decision to bring back Shadow, since no other already existing characters at the time such as those who got dropped from the final game were anti-heroes that could fit the power category with Team Dark. It's a good thing that Omega wasn't a one timer to the series like other E 100 series robots named after Greek Letters such as of course Gamma were, despite not being in Sonic Free Riders for some reason.

Some of these early team ideas don't really add up, since Rouge and Cream are both flyers, and why would Metal Sonic partner with good guys? And didn't Gamma end up dying in Sonic Adventure?
