The Doctor Who novel "Head Games" by Steve Lyons reconciles the events of the game by referencing them in the novel. The Doctor mentions battling the Daleks across Earth's major cities during the story's 'Land of Fiction' arc, meaning that they weren't real but conjured up. This would explain the Doctor's use of weapons in the game which contradicts his known pacifism seen throughout the series.
