A modified Mister Gutsy, named "Sawbones", can be found at the Citadel. When first encountered, it greets the player with the phrase "Please state the nature of the medical emergency." This is a reference to the EMH Mk 1 program (aka The Doctor) from Star Trek: Voyager. In addition to the phrase, it also shares a similar personality to The Doctor which includes the bad bedside manners, as well as an interest in arts (in Sawbone's case, writing poetry) which separates it from normal Mister Gutsys, much like how The Doctor stood out among his EMH counterparts.

The inhabitants of the Temple of the Union are named after Abraham Lincoln's cabinet;
Hannibal Hamlin was Vice President, Caleb Smith was Secretary of the Interior, William "Bill" Seward was Secretary of State, and Simon(e) Cameron was Secretary of War. On top of this, the dog found there is named "Four Score", which is a reference to Abraham Lincoln's opening of the Gettysburg Address ("Four score and seven years ago...").

Attachment If you look closely at Noire's belt in her Neptunia V outfit, you can see 2 PlayStation memory cards as well as a PocketStation, a memory card that could interact with a small number of PlayStation games. Make Noire the party leader and getting the camera to zoom in on her belt, a cat can be seen on the PocketStation's screen, a reference to the PlayStation's mascot, Toro Inoue.

A Wrecked Highwayman can be found half-submerged in mud and, upon finding it, one of two background songs from Fallout 2 ("My Chrysalis Highwayman" or "Gold Slouch") will play. The trunk is filled with Energy ammunition, making it a nod towards the Highwayman in Fallout 2, which used Energy ammo as a fuel source. The original idea for this encounter came from J.E. Sawyer, who originally planned it for the cancelled Van Buren game, which would have included the Tanker FOB in the trunk from Fallout 2.

If Hideyoshi and Mitsuhide are on opposing sides during a banner battle (like in Viperia), the two have a special exchange of dialogue:
Hideyoshi: "We can't lose to Mitsuhide! We've got to get those banners first,(Pokemon)!"
Mitsuhide: "We shall not be defeated. Come, (Pokemon)."
This is likely a reference to the Battle of Yamazaki, in which the real life Akechi Mitsuhide and Toyotomi Hideyoshi fought against each other, after Mitsuhide had betrayed and murdered Oda Nobunaga.

The Fencer's Bandanna equippable item is a reference to Cless Alvein, protagonist of Tales of Phantasia. Said bandanna is red much like Cless's own bandanna and the item's description mentions it being modeled after the "Eternal Swordsman's" bandanna from "Legends of Fantasy"

Neptune, the protagonist of the series, is named after an unreleased console, the SEGA Neptune. The Neptune was meant to be a console version of the 32X add-on and would also be able to play Genesis games. Prototypes of the Neptune were made, but at the same time, the SEGA Saturn was ready for release, and the Neptune never hit store shelves.

Plutia is named after an unreleased SEGA console, in this case, the SEGA Pluto, a modified SEGA Saturn with a built-in NetLink Modem. The Pluto's existence was never known until internet posts, starting in April 2013 by a former SEGA employee, showed off the very few prototypes that exist. Despite being named after the Pluto, her design is based around that of the SEGA Genesis.
