Attachment In the Steel Mill, looking on the floor in Joker's Office next to Harley's old outfit, it's possible to find a positive pregnancy test. Spoiler:This is an allusion to Harley's pregnancy in the "Harley's Revenge" DLC.

In said DLC, however, Spoiler:, this would become nothing more than a red herring, as when the player re-enters the late Joker's office, Batman finds a baby's crib containing the puppet Scarface painted to look like Joker. Surrounding the crib are a number of used pregnancy test strips, all showing a negative result. Inside the crib is another box the tests came in, with the box warning that the tests can sometimes result in false positives.

During the game's opening, before the player obtains the wrench, Atlas will ask the player to find a weapon mentioning to "find a crowbar or something." This is a reference to the Half-Life series, in which the player uses a now iconic crowbar associated with the series.

Posters and billboards around the store advertise ##Valve##'s long-awaited Half-Life 3, stating that it's "Coming Soon", along with skeletons of customers lined up outside. This is a joke surrounding Half-Life 3's extremely long announcement and development period.

Attachment It's possible the NPC "Party Girl" is a reference to the character "Pinkie Pie" from the TV show, "My Little Pony: Friendship is Magic". Her hair style, color scheme, general demeanor and dialogue suggests a similarity between the two. Some of her potential names are "Trixy" and "Sparkle", possibly also referencing characters from the series.
Kid Icarus: Uprising

In chapter 5, Pandora's Labyrinth of Deceit, there is an Intensity Gate with a picture of the shop from the original NES Kid Icarus on its wall. Pit will remark about how it "takes him back". It's also worth noting that the player has to be playing on at least an 8 difficulty, referencing how the original Kid Icarus was an 8-bit title.

Whenever the player unlocks an achievement in the PC release, the notification will read "Achievement get!" This is a reference to the Japanese release of Super Mario Sunshine, where upon collecting a "shine" the words "Shine Get!" pop up on screen.

Attachment In the Hell's Kitchen sewer lab where the player has to rescue the smuggler's friend Ford Schick, there is a computer which can be hacked to find an e-mail regarding a company picnic. The e-mail is signed by a woman named "Harleen Quinzell", the real name of Batman's Harley Quinn. Her signature also includes the line, "A frown is just a smile turned upside down...", a line that would be fitting for the same character.

When Mega Man gets KO'd, his KO explosion has blue spheres coming out from where he was KO'd. Mega Man is the only character in the series to have a unique KO explosion, and is a reference to his death animation from the Mega Man series of games.
