Bubbles' original name in Japan was Gloopy, and a defined gender was not given for her. It is very likely that Bubbles was made a female character by Nintendo of America, as her design lacks the common cartoon gender signifiers (such as a pink coloration or eyelashes) that Nintendo's character designers typically used at the time for female characters whose genders weren't intended to be a surprise reveal.

I just went ahead and looked at Bubbles' trophy in the Japanese version of Melee (https://youtu.be/c9VRajjC8cU?t=437) and yeah it just refers her to just as an "it".

The JP text translates to something along the lines of: "a mysterious creature that can only move in a straight line and cannot stop. It latches onto scattered poles to change its direction while moving. When it comes into contact with the enemy "Unira," it bursts like a balloon. It can emit ultrasonic waves from its mouth, which can paralyze the Unira, allowing it to be crushed."
