The Legend of Zelda: Breath of the Wild

Attachment Inside the game's files is a picture containing Link doing a pose next to Zelda. What's interesting about this is that Link's "Hero of the Wild" hat and tunic were changed in the final release. The length of the sleeve and cuffing were also shortened in the final version; it was rolled up slightly and thinner as seen in the photo. The gold trim on his hat was subdued green in the final release, likely because the 8-bit Link amiibo had a similar form.
Overwatch

When Hanamura was first implemented, Point B had a circular design, and the victory pose location on the map was the map origin as the victory pose placement tool hadn't been used yet. Since the origin was partially submerged, the development team referred to the victory pose screen as "The Hottub" as characters looked like they were in a bath.
The Legend of Zelda: Link's Awakening
1
There is unused text in the game's ROM that says "You've got a Shovel! Now you can feel the joy of digging!" Additionally there is unused chest data in one of the caves for a shovel suggesting that the shovel was originally meant to be obtained from a chest rather than being purchased.
JoJo's Bizarre Adventure: Eyes of Heaven
1
During the 2nd demo of the game, the situation finisher (stage fatality) in Joestar Mansion featured a defeated character getting impaled onto The Love Goddess's statue. This was modified before the final release, with the screen turning white before impalement.
A Hat in Time
1
In Queen Vanessa's Manor, there is an entire third floor that went unused in the final build of the game, along with what appears to be a shadow version of Hat Girl. The reason why the floor was cut was simply because the developers didn't like how it turned out. It is still in the game, but it cannot be accessed through normal play.
Cuphead

Attachment In the games files, you can find an unused boss based off of a Pachinko machine that goes by the name "Pachi-Pachi".
Super Smash Bros. for Wii U

Attachment There are cut animations to an unused game mechanic that would have allowed players to create their own Bonfires. It was even present in a trailer shown at Gamescom 2015, showing a knight placing a Bonfire sword into a body and igniting it.
The first animation set found in the game's files shows the aforementioned placing of the sword, along with one removing the sword from a body. The second set shows an animation using both hands to insert the sword, then an idle "prayer" animation. In one of the leaked screenshots, this animation is seen with a black fire rising from a body, possibly being absorbed by the player.
It was likely cut due to gameplay balance issues, as it would effectively remove the need to travel an intended path to a specific goal, ie a boss fog gate. It would have also likely created issues with enemies that respawn after sitting at a bonfire.
American McGee's Alice
1
There are eight takes of the Red Queen saying "Off with her head" in the game's files. Only one take is ever used in the final game, meaning that the other seven takes go unused.
Fallout: New Vegas
1
Obsidian's Scott Everts attributes some of the performance issues and simplifcation present in the game to the fact it wasn't a PC exclusive.
American McGee's Alice
1
There's an unused alternate version of the game's ending theme called "finale_bad.wav" in the game's files. This implies that at one point, the game was to feature multiple endings.
