Super Mario 64

Attachment The penguin found during the 3rd star of the "Cool, Cool Mountain" level changes after 120 stars are found. After obtaining all the stars, the penguin is found much fatter than before from not doing races lately. He can be raced again, but there is no additional reward for beating him.
Franchise: Mortal Kombat

Animalities actually started off as a fan rumor. There were fake pictures of how to turn certain characters into animals as a fatality move. The team were aware of this rumor and decided to incorporate Animalities into Mortal Kombat 3.

However, it was dropped after MK3 because of the difficulties in changing one 3D model into another.
Banjo-Kazooie

The idea behind "Stop 'N' Swop" was to do certain challenges/objectives in "Banjo-Tooie," then stop and swap the cartridges while the system was still on. This would have unlocked special items in "Banjo-Kazooie." You can than swap the games again to get the items in "Tooie." This idea was scrapped when the window of time that players could "hot swap" games (the ability to switch games when the power was on) was shortened from 10 seconds to only 1 second. There are still cheat codes that will unlock the special items in Banjo-Kazooie.
Star Fox 64

After obtaining a gold medal on all levels, Expert mode will be unlocked. In Expert mode, Fox wears his father James McCloud's glasses.
Sly Cooper: Thieves in Time

There are two treasures that reference Jak & Daxter and Ratchet & Clank. The Lutrela Nivadensis, found in "The Clan of the Cave Raccoon," is Daxter in a caveman outfit. Medieval Metal Man, found in "Of Mice and Mechs," is Clank with Knight armor on.
Mega Man X

Attachment In Mega Man X, it is possible to learn the "Hadoken", Ryu's signature move from the Street Fighter series. After beating the game, obtain every Sub Tank, Life Up and Armor Parts. Then play through Armored Armadillo's stage until the last rolling platform. As the platform bursts out of the tunnel and through the sky, dash-jump off of the platform and ascend the wall right on top of the gate to Armored Armadillo. There you will find Dr. Light wearing a Karate uniform. He teaches X the technique.

Attachment In the GBA version, there is a new boss of K. Rool's Keep, called Kerozene, who can be found in the level "Stronghold Showdown." In the SNES version, there was only a cutscene in this location which gave you a Kremkoin before taking Donkey Kong away.

While porting the game to the NES, one of the developers snuck in a code that gave you all the powerups, due to his inability to play the game. He then forgot to take the code out.

The code later became known as the Konami Code.
Diddy Kong Racing

Attachment An unused character selection song suggests that Taj was going to be a playable character in the game. The track is played with sitar strings which are associated with that character. Taj would later become a playable character in Diddy Kong Racing DS.

Attachment There is a glitch that allows the game to advance to the stage selection screen without properly configuring the match. Any player that does not select a character will be set to Master Hand as a default. However, Master Hand will only respond to controller port 3.

Attachment An Excitebike racer from the game Excitebike, Balloon Fighter from the game Balloon Fight, Urban Champion from Urban Champion and Bubbles from Clu Clu Land were considered for characters that could be used to represent the NES era of Nintendo in the game, but Sakurai decided that the Ice Climbers would be far more fitting as fighters.
Super Meat Boy

Attachment In the PC and Mac versions of Super Meat Boy, if you type "petaphile" on the character selection screen of a level, you will be able to play as Tofu Boy. Tofu Boy can not run and can only barely jump, making him the worst character in the game. Tofu Boy is a joke, referencing PETA's Flash game parody of Super Meat Boy.

Of all the enemies in the game, Demi-Human enemies have the same palette between enemies and allied monsters. However, unused alternate palettes do exist for every Demi-Human. For Demi-humans from previous Mana games, the alternate palettes used happen to be alternate palettes from the previous games, as well.

It is possible to finish the game with $0. Upon doing so, you get a special ending where the newspaper reads:

Attachment Pokemon Colosseum contains character models based on Pokemon FireRed and Pokemon LeafGreen, despite these GBA games being released two months after Pokemon Colosseum in Japan. The models can be seen in the game's multiplayer mode if a FireRed or LeafGreen cartridge is registered.

Attachment F-Zero AX, the arcade counterpart of F-Zero GX, can be found in the game files of F-Zero GX in its entirety. Using a cheat device, players can have access to the full game as it originally was.

There's a secret ending in the game. If you talk to a man atop a climbable wall in stage 3, he will offer you a chance to partake in the Battle Arena. Doing so will warp you to an arena playing a remix of Vampire Killer from Castlevania, where you fight a three bosses:
A disco robot which explodes into fish pastries when defeated.
A zombie dinosaur robot pushing a machine-gun-toting carriage with a large slime monster inside.
A brain-robot which warps around the room.

After defeating the third boss, the player gets sucked into a portal and warped to the Mesozoic Era and becomes the king of monkeys after several years pass. The credits then roll.
