New Super Mario Bros. Wii

Attachment The game was originally planned to have a chicken suit power-up. It is unknown what it would have done, and is thought to have been replaced by the Penguin Suit.
Pikmin
1
Attachment Pikmin was based on a tech-demo titled "Super Mario 128", and was designed to showcase the Gamecube's ability to utilize multiple AIs. The demo featured 128 Marios dismantling a pseudo-8 bit Mario sprite composed of several blocks by picking up and carrying them away. The demo also featured the ability to warp the terrain, which influenced the free-form gravity in Super Mario Galaxy. The demo later became Pikmin after Shigeru Miyamoto asked his team to create an entirely new game that would be nothing like a sequel to a Mario game.

Nintendo experimented with the possibility of putting Pikmin 3 on a handheld system like the DS and 3DS, but the gameplay boiled down to micro-management on the touch screen and didn't feel like a Pikmin game.

Attachment When the game's characters were just starting to be released, there were to be 4 playable characters, A (Which became Alph), B (Which became Brittany), C (Which became Charlie), and D. Nobody currently knows what happened to character D, but it's speculated that because the crew's ship is named the Drake, many aspects of Character D were given to the ship.

The PC version of Halo 2 was delayed from release due to an image of a man, who was one of the developers, mooning the camera and exposing his bare buttocks in the game's data (in an error report known as .ass).

However after the release of the second expansion pack "Throne of Destiny", it was removed from the game due to "various reasons" according to the developers.
Ristar
1
Attachment The character of Ristar started out as an early concept for Sonic the Hedgehog. The character was going to be a rabbit that could grab the environment and enemies with his ears. As the game play got faster and faster, the character was shelved and replaced with Sonic. The character was later picked up to be in a game called "Feel" before being changed into a shooting star and both the game and the character's name were changed to Ristar.

By using a Game Genie on the Genesis, the player can use Chameleon. He is clearly unfinished as he has no combos, special moves, or fatalities, uses Scorpion's sprites (with the sprite changing to Rain's when a decapitation fatality was performed on him), and the announcer does not say his name. This hints that he was planned to be put in the game before he was debuted in Mortal Kombat Trilogy.

"Get outta here! You're perfectly healthy."

"I'll just fix you up."
"That will be $250."
This possibly suggests that hospitals at one point may've been enterable to get healed.
