There were two cut random character missions in The Ballad of Gay Tony. They both involved Luis running into ex-girlfriends. One mission has Luis taking the ex-girlfriend home and defending himself from her brothers, while the other involved the ex planting a bomb in Luis' car. It is unclear if these missions involved the same girlfriend, or two different ones.

There was some sort of job system cut from the game. It involved Vito being able to take jobs from different characters, but not much is left besides dialogue in the game's files.

The Legend of Zelda: Breath of the Wild

Attachment Inside the game's files is a picture containing Link doing a pose next to Zelda. What's interesting about this is that Link's "Hero of the Wild" hat and tunic were changed in the final release. The length of the sleeve and cuffing were also shortened in the final version; it was rolled up slightly and thinner as seen in the photo. The gold trim on his hat was subdued green in the final release, likely because the 8-bit Link amiibo had a similar form.
JoJo's Bizarre Adventure: Eyes of Heaven

During the 2nd demo of the game, the situation finisher (stage fatality) in Joestar Mansion featured a defeated character getting impaled onto The Love Goddess's statue. This was modified before the final release, with the screen turning white before impalement.
A Hat in Time

In Queen Vanessa's Manor, there is an entire third floor that went unused in the final build of the game, along with what appears to be a shadow version of Hat Girl. The reason why the floor was cut was simply because the developers didn't like how it turned out. It is still in the game, but it cannot be accessed through normal play.
Dark Souls III

Attachment There are cut animations to an unused game mechanic that would have allowed players to create their own Bonfires. It was even present in a trailer shown at Gamescom 2015, showing a knight placing a Bonfire sword into a body and igniting it.
The first animation set found in the game's files shows the aforementioned placing of the sword, along with one removing the sword from a body. The second set shows an animation using both hands to insert the sword, then an idle "prayer" animation. In one of the leaked screenshots, this animation is seen with a black fire rising from a body, possibly being absorbed by the player.
It was likely cut due to gameplay balance issues, as it would effectively remove the need to travel an intended path to a specific goal, ie a boss fog gate. It would have also likely created issues with enemies that respawn after sitting at a bonfire.
Dragon Ball Fusions

The characters Gohanks: Future (a fusion of Future Trunks and Future Gohan), Tanks (a fusion of Tapion and Trunks), Great Herculeman (a fusion of Great Saiyaman and Hercule), and Gorus (a fusion of Goku and Beerus) were only made available via QR codes in the Japanese version of the game. As a result, these characters are not available through normal play in any other version of the game.

Attachment The "Korok seeds" in this game originally started out as being rock-like objects that players were meant to discover throughout their adventure. These rock-like objects used the Master Sword pedestal asset from The Legend of Zelda: Skyward Sword.

In the Japanese version, there is an optional sidequest accessible by linking Lunar Knights with Mega Man Star Force through WiFi and entering a modified version of the Konami Code. This side quest is unavailable in all international versions.

The team originally wanted to give the AI the ability to change it's tactis depending on who it was fighting against, such as the computer knowing how close to stand to each individual opponent, etc. This feature was removed due to time contraits.
