Sakurai and his team originally had different plans for a Xenoblade Chronicles 2 DLC character. He tried to include Rex as a playable character alongside Pyra, at first thinking of an Ice Climbers-like system where the player would control both characters at the same time, but this ended up presenting programming problems including one involving the game's memory capacity due to the size of the characters. He then had an idea of making Rex a background character whenever Pyra fights, in a similar manner to the Pokémon Trainer. He eventually felt this second method would also be taxing to the game and that fans would not be fond of it anyway so it was scrapped. He then came up with the idea to have Pyra be a transforming character (similar to how Zelda and Shiek were before Super Smash Bros. for Nintendo 3DS and Wii U) with her turning into Mythra and additionally have Rex appear only in taunts, Final Smashes, and other extraneous details involving the characters.

The GameCube release contains the SNES game Super Punch-Out!! as a bonus game. Completing the game will unlock Little Mac from Super Punch-Out!! (distinguished by his intro from the ring announcer as being from Tokyo, Japan, whereas the Little Mac in all other entries in the Punch-Out!! series is from the Bronx, New York) as a playable character. Little Mac can also be unlocked by naming a custom boxer "Macman" and saving the end result. This cameo was part of a deal between Nintendo and EA that allowed them to use Nintendo's characters for three of EA's games for the GameCube, the other two being SSX on Tour and NBA Street V3.

Starting Prologue: World of Chaos and Chapter XVI: Sovereign Power while wearing the Star Mercenary costume, which resembles Fox McCloud from the Star Fox series, will turn Jeanne's jet plane into an Arwing. Wearing the costume during the former chapter will feature Jeanne wearing it as well, with a swapped color palette from green to orange. Wearing it during the latter chapter on top of turning the jet into an Arwing will replace the jet's reticle, weapons and sound effects with those from the Star Fox series including being able to fire Smart Bombs, charged shots, and replacing its Umbra Climax with the Hyper Laser. The cutscene at the end of Verse 2 will also switch the receiver sound effect with that of an Arwing's, as well as add three additional Arwings flying behind Jeanne towards Fimbulventr as a nod to the original four-pilot Star Fox team. Additionally, scanning a Fox or Falco amiibo in the Nintendo Switch version will display a message from Rodin implying that Slippy leant the Arwing to Jeanne.

Attachment During the Halloween Party level, an NPC will appear that bears a striking resemblance to Billy "Big Bang" Blitz from the game Clash at Demonhead. Tom, a palette-swap of one of the enemies in the game, is based on Tom Guycot, who is also from Clash at Demonhead, and serves as one of the game's villains. Additionally, in the original "Scott Pilgrim vs. the World" graphic novel series, Envy Adam's band "The Clash at Demonhead" is named after the game.

• Strut D: Among the scaffolding above the pool.
• Shell 1 Core, B2 Computer Room: Underneath the south-western computer desk.

• Shell 2 Core, 1F Air Purification Room: In the vents, using the Nikita.
• Shell 2 Core, B1 Filtration Chamber No. 1: Underneath the wreckage, underwater.
• Shell 2 Core, Locker Room (Where Emma Emmerich is hiding): It's hiding inside the locker (This locker can only be opened in Extreme mode. However, there's a Claymore mine that is set inside the locker, which will kill the player instantly if it's not destroyed or picked up).

Attachment Two of the 12 friends you can rescue in the game are Chris and Dan of HyperDuck SoundWorks, an electronic music duo specializing in composing video game soundtracks and the composers of the soundtrack to Dust: An Elysian Tail. Once unlocked, they will appear on the stage within the Sanctuary behind a turntable performing the song "Glick 16" alongside the addition of multi-colored lights.

In an email this user sent to HyperDuck SoundWorks sometime in 2020 about their origin and involvement in the game, Chris responded with: "We spoke to Dean [Dodrill] about the Ducks being in this special room he was making, he brought the idea to us I believe. We were of course totally down with that, and we wrote Glick 16 to go with the club where all the characters gathered to party ^_^."

The two last names that appear under the "Special Thanks" section in the game's end credits are "Jean Michel Bruitage" (translated from French to English as "Jean Michel sound effect") and "David Goodenough". These two names are not related to real developers, but to two characters from the French video game reviewer "Le Joueur du Grenier" ("The Attic Gamer") who are parodical representations of people making bad sound effects, and bad game development.

Attachment In the hallway of the 8th floor "Paranormal Productions", there are posters that reference past titles that the game's developer Next Level Games worked on. In order there's a poster of Mario about to kick a soccer ball (Super Mario Strikers), a poster of King Boo and Luigi (Luigi's Mansion: Dark Moon), A poster of the overhead silhouetted cast of Mario Strikers Charged, and a poster of Little Mac, Doc Louis, and Mr. Sandman (Punch-Out!!). If Luigi sucks the last poster with the Poltergust, it will reveal a green boxing glove resembling that of Little Mac's.

Attachment In Operation 002-C, if you fail Wonder Pink's quick-time event near the end of the mission, Wonder Pink will pull out her phone and start having a sped up conversation. Failing this event 10 times in a row will actually play the conversation in normal speed and reveal that she is talking to Wonder-Cheerleader.

Wonder Pink: Oh my god! What's happening girl?
Wonder-Cheerleader: Nothing, girl.
Wonder Pink: How's Joe?
Wonder-Cheerleader: He's good, but he stood me up last night! Said something about the last movie in a red hot trilogy!
Wonder Pink: He did what? Tell him to quit going to the movies all the time. Such a deadbeat!
Wonder-Cheerleader: I know.
Wonder Pink: No, I do not think he is red hot... You are a crazy girl.

This conversation heavily implies that beyond physical similarities, Wonder-Cheerleader is actually Silvia from another Hideki Kamiya directed series Viewtiful Joe (both characters are voiced by Christina Pucelli), and that “Silvianne Lumiere“ is just an alias. This is also referencing the unmade third game in the intended Viewtiful Joe trilogy.

Attachment In the Laboratory within Nutripils Factory, a bug worth 800 units can be photographed under the scientific name "Aedes raymanis". This bug is a direct homage to the species of Mosquitoes featured in Rayman, another Ubisoft series that director Michel Ancel created.

Attachment After pressing Start on the title screen, the game's camera swings through a cabin window to reach the main menu inside. Hanging above the window before being obscured by menu borders is a poster featuring the "devil" logo from Wave Race: Blue Storm, a game which shares characters with and takes place in the same universe as 1080° Avalanche and its predecessor 1080° Snowboarding.

When this debug function is activated, the text near the bottom of the screen in which the name of a trick performed during a combo would appear, instead the phrase, "You cheat like Kurt" fills in.

References to "Kurt" are a running inside joke within Neversoft, with numerous respective instances occurring in both Tony Hawk's Underground 1 as well as Underground 2 as Easter Eggs.
